I think it's not as simple. It's not just because Kojima said he didn't mind Snake coming back (obviously) that he can easily come back. Right issues are more complicated than that.
I always found it hilarious that because Sakurai said that not all characters were going to come back, fans act like half of Brawl's roster is going to be cut. You know, the Fan Dumb.

I honestly hope they don't do that. Alternate costumes must stay alternate costumes in my opinion, not alternate characters. Remember Zero's X costume in Marvel vs. Capcom 3...

I do not remember Sakurai saying Mewtwo & co were planned to be brought back for Brawl. I only remember him talking about "avoiding cutting characters" for the next games, though I may be wrong.

He also did say Dixie Kong was planned himself. That's 3/7 that were definitely planned. The other 3(Dr. Mario, Toon Zelda, Toon Sheik) have little more than basic character data, and then there's the heavily disputed Pra_Mai. Nobody knows what it means, but it does match up to the Japanese names of Plusle and Minun.
The only other one, was that he considered putting in Villager during Brawl's development. He spoke of the same character saying that a character like him wouldn't be in Smash(albeit, he possibly meant the series as a whole, but clearly later on only found it applied for Brawl as is). And there he is. Or she, if you will.
As for alternate costumes, I think we could see them this time around for entirely unique characters. Not alternate versions of the same person. It wouldn't hurt to touch up the Daisy costume with the same earrings and proportions. Blood Falcon always came close, even putting his specific logo on Captain Falcon's back, but he lacked the face and shoulder pad. Might as well just add that and call it a day for the costume, imo. The fact Blood Falcon's a clone means you don't even have to mess with the voice. Related, I still wonder if anyone with a voice will have an alternate gender costume.

Well, entirely unique characters as alternate costumes wouldn't be hard to put in as you said, but I just have a personal problem with it. For me, if Daisy has to be playable, it'd be as her own character, not as a palette swap for Peach. The same with any other case.

Right now I'm not really for it, since fans of those characters may not take it too well if all Lucina can be is a Marth costume. Seems unlikely to happen anyway, but who knows.
Fun fact, today is the 9 year anniversary of Fire Emblem: The Sacred Stones' release in America. Probably a coincidence, but still an interesting one.

I mentioned this in my first post here way back then, but I'll explain in better detail now.
I think Jack Frost from the Shin Megami Tensei series should be playable (or maybe just an assist trophy perhaps, but I feel he can be fun to play as). You see, Shin Megami Tensei has had many games on Nintendo consoles (especially nowadays). Jack Frost is to SMT what Pikachu is to Pokemon, so he seems like the best candidate to represent the series. The non-Persona SMT games aren't exactly what you would call well known to casual gamers, so Jack Frost could do what Pit did for his series: bring more attention to it.
His Final Smash should be summoning King Frost to use Cold World, which in-game would probably freeze the whole floor and send huge icicles raining down. Basically, like a slippery, icy, slower PK Starstorm.
@konk: If you had said Jack Frost from that Dreamworks movie I would have flipped a table right into your kidneys.

I'm not sure who could work best, Jack Frost being the mascot, or Flynn being the portagonist of the most recent installment and going to be in Shin Megami Tensei x Fire Emblem.
... Flynn could be good. His specials could involve summoning demons.
