I have a message from another time...Except being the main playable doesn't mean much(Isaac is the main protagonist of the Golden Sun series period). They used the latest designs very often. It's still Isaac and he's still playable in the games. Him using the latest design makes perfect sense.
Hell, if they wanted to, his adult version could be playable while his younger version stays an Assist Trophy. Unlikely, but the Toon Link thing makes me believe just as long as the PC and NPC version of a character doesn't show up on the same stage, it's all good.

I'm not sure Sakurai cares. They're both Toon Links physically speaking.
Remember, according to the trophy, Toon Link was described as "Link as he appears in WW with [physical description]", alluding to just his physical part. It does actually speak of his achievements and where he lives. This is why I'm not sure.
Because they use the same design, apparently they're the same overall person to him, "Toon Link". I can't think of any good reason to not have the other appear beyond that. I don't get it either. You can play as the same guy as the other at once, unlike very old fighting games(first Street Fighter). It's weird.
@Enlong: I honestly believe Isaac is the only viable choice among those 3, as he's the Marth of Golden Sun, first guy(not looking for a debate on this, though. That's just what I believe. It's fine if people disagree, and I won't go on about it. No biggie.). The others make great Assists, though. Sveta is who I think has a decent choice of a second character if GS has two, since she's highly unique. Having her own wolf-like transformation(it looked similar to Zoroark's kind of design. I think it's canine too...).

I don't think it's even possible to argue that Isaac isn't the first guy in Golden Sun. He's indisputably the first character you control.

I have a message from another time...Well, I guess since the two Links look similar (although they're wearing different outfits), maybe he just wanted to make absolutely sure players didn't get confused in battles with Toon Link. And thought it would be fun to add Alfonzo.
Anyway, since Camelot's finished the obligatory Mario Tennis and Mario Golf for 3DS, maybe now they'll start work on another Golden Sun...or maybe they'll just make Mario Tennis for Wii U. Hrm.

I feel like Louie would make a somewhat nice Luigi-esque clone of Olimar. Maybe slower but stronger with his Pikmin, can't jump as high but his B up would take him higher...
