The thing about Metroid is that most of it is Samus by herself. Her allies don't stay with her very long...or live very long...few characters in that series have as much longevity as her.
Except Ridley who will never die. No matter how many times he goes down in a ball of fire. He's almost like Bowser who can down in a sea of lava again and again and still be revived.
He, Bowser and Ganon(dorf) are just deathless like that.

Do you know who has been in more than one game in the franchise? Samus, Ridley, Dark Samus, Mother Brain, the baby Metroid, and kind of Adam. Do you know how many NPCs who have only been in one game are playable in the series? One. Sheik. And Sheik is the same person as Zelda, who has been in way more than one game.
Keybreak: Surprisingly, Ganondorf actually hasn't been in a Zelda game since 2006.

Considering that Ganon is a transformation of Ganondorf, he kind of has as recently as A Link Between Worlds, for all that he did in that game.

And anyway, you're kind of right. Metroid is sort of starved for viable characters. Which is why the other Hunters are being considered by people in the first place.

I have a message from another time...And yet One-Second Wonder Zero Suit Samus is the 2nd Metroid representative.
And Lucas, the star of a game that wasn't released outside of Japan, and is a clone of the equally obscure Earthbound Rep, made it into Brawl. Popularity might be a thing, but I think more emphasis is put on it by fans than is actually taken into consideration for the roster.

Ness was definitely far more recognizable than Lucas due to the popularity of the Smash games he had appeared in before Lucas. He's about as obscure as Falcon considering they have appeared in the same number of Smash games.
One of the reason why Zero Suit was chosen was precisely for the sake of adding another Metroid rep.

Captain Falcon was definitely the Mr. Game & Watch or R.O.B. of Smash 64, though- His games are relatively niche in both the West and Japan, and he never did any direct fighting outside of the first few pages of F-Zero's pack-in comic book. The Mother series is at least popular in Japan.
I sure said that!Both Captain Falcon and Ness were the curveball characters of 64, considering neither of them could at that time be considered to be remotely majorly iconic nor popular among mainstream folks-remember that Jigglypuff was insanely popular over in Japan and hugely recognizable back then due to her role in the anime.
I'm happy both made it in 64.
Earth Bound is also pretty popular in the West.
