Metroid definitely should have another character. Mother/Earthbound has no reason for cuts whatsoever. A bit more differences between Ness and Lucas would suffice.
F-Zero doesn't need more, but it would be great. Starfox could lose Falco if it gets Krystal, but I think the current roster is fine the way it is, if Falco has a few more changes(one major issue is Krystal's popularity is only in one region, so removing Falco for her would not be worth it, uniqueness or not). Wolf just needs a new Final Smash and he's pretty much near unique(his Reflector is the only other clone move in his set).
The Zelda series could add one more character, but is fine otherwise. Pokemon doesn't need any cuts, just Mewtwo back. 6 select screen slots is good. The overall list is very unique and while it fails in showing off more than 2 Gens, it still works great. Mario's good as it is now. Donkey Kong could go up to 4 with Diddy coming back, Dixie and King K. Rool added. Or 3 with one of those two, preferrably K. Rool. Kirby is more than complete enough. Yoshi and Wario could potentially get one more character each, though. Can't think of any other series already in that could get other differences.
Ridley's large size is not a problem. His tail length, however...

Shadow?The thing about Metroid is there are only two, maybe three characters most people would recognize. And Kraid doesn't really work. I'm not too sure Ridley would, either.
If Fire Emblem gets another character, it's definitely going to be Chrom, as he's the most recent Lord in the series. Lyn might be more unique, but her game has come and gone. They could do the Avatar, maybe, but they'd have to decide on a look for him/her.
Pokemon has four characters in Brawl, which is one less than Mario, so I don't think it really needs more.

Just use Sylveon as the gen 6 rep. I'd like it if they cut Jigglypuff and Lucario for Mewtwo and Zoroark but I don't know if they will.

Kostya: The difference is that a lot of those games have enough characters that you can count them on a single hand. Metroid isn't exactly known for its diverse cast.
I don't disagree that Earthbound pushes the bounds of representation, but at least as an RPG it has a lot of characters to pick from. Metroid has about four.
I think two are fine. There's no reason to trim it down pointlessly, Lucas's existence isn't denying someone else a spot as far as I can tell.

In a series with blasty psychics, main characters with barriers and teleportation, refurbished ray-guns, wall-staples, and a fighting dog, the playable Mother characters in Smash really paint a limited view of the series.

I feel Pokemon is in a similar scenario, showing off Gen 1 as playable a bit too much. It has Moves from other Gens, but that's not the same thing. It's shown off only three of four Generations up to Brawl for playables. With 6 Generations, showing off more than two would be nice. 3 or 4 different Generation playables would not be a bad thing. I do like the idea of Sylveon myself, though. We don't get many quadrapedal characters.
Shadow?*shrug* I don't particularly mind that about the Pokemon representation—it's hard to deny that the first generation of Pokemon is the most iconic (having obviously introduced the world to the franchise, and the series was at the peak of its mainstream popularity at the time, whereas now most of its mainstream popularity is from people nostalgic about it), and if you asked any non-gamer (or just someone who hasn't played the games or watched the show, or maybe even just someone who's only seen the show) if they know anything about Pokemon, Pikachu and Jigglypuff are probably two things that would spring to mind (hooray for overpromotion and mascot-ism!). I don't necessarily agree that genwun is overrepresented, though, since I feel like they do manage to vary it up a lot with the Pokeball Pokemon and the stages (e.g. the background characters in the Pokemon Stadium 2 stage, the Spear Pillar stage representing Diamond/Pearl/Platinum).
For Metroid, maybe they could use Adam as another character
If we get 5 Pokemon characters, then maybe they could be Pikachu(duh), Jigglypuff(she's staying), Mewtwo(it's Mewtwo), Lucario(it's Lucario) and a trainer with Blaziken, Zoroark, and Sylveon(all feature in XY). Gets all the generations except 2, which already had Pichu. Though I'd like it if Lucario was replaced with Cynthia using Garchomp, Lucario, and Togekiss, which would sort of give a gen 2 rep.
(And yes, I get that people seem to want Blaziken as a Pokemon character, but I've never agreed with that. I don't mind Blaziken as a Pokemon—it was my starter in Ruby, after all—but I don't quite understand its popularity as a choice for people to want included. It's a fighting chicken, sure, but it's a fighting chicken.)

But we could have one more spot for either a heavily improved Pichu(that isn't a clone, and doesn't purposely suck), or some other cool Gen II guy. There's a lot of choices. Scizor, Heracross, just to name a couple of great ones.
Shadow?Blaziken is a popular gen 3 Pokemon that got a Mega evolution in XY. Sylveon is Sylevon. Both represent XY well. Zoroark is arbitrary, but it is catchable in XY and is one of the faces of BW.
Cynthia is more of a personal thing since I like her. Me and Gamefreak, seeing how she's appeared in almost every game past her first appearance.
I understand that he's popular, but putting aside the Mega Evolution thing (since he was popular long before he got a ME), I don't understand why he is popular. That is what I want explained to me. Yes, it's a good, powerful 'mon I guess, and I suppose probably a lot of people had it as a starter, but you don't see people begging for Typhlosion to be in the game, now, do you?
Also, I don't understand Sylveon's popularity either, aside from the fact that it's cute I guess.

Great, now I really want to see Typhlosion in the game in some capacity.
It's not Blaziken's popularity as a Pokemon that confuzzles me so much as the idea of and peoples apparent insistence that Blaziken should be and would actually make a good addition to the Brawl cast, especially over so many of the other options that could and should get roster spots.
Granted, I also continue to fail to see why Mini Link should have returned, so take that as you will.

Toon Link shows off games that Adult Link cannot since he doesn't exist in them whatsoever. That will never change.
As for Blaziken, he's the most promoted of the 3 Hoenn starters. I don't find him that much more awesome than the others, if at all, but it does seem if one of them had a chance alone, he's probably the only one, at least on Gamefreak's choice list. Mudkip has some Meme about it, so if somehow there was a Hoenn Trainer, it'd probably be Mudkip/Grovyle/Blaziken. It just happens to coincide with the Kanto choices, but that's just how it went.
Shadow?I still call total BS on this explanation. It doesn't make sense, doesn't stand up if you look at it hard enough, and sounds like a lousy, hamfisted attempt to justify his continued inclusion in the series.
You want to say he's present because of the Wind Waker re-release, that answer would actually make sense, even if I wouldn't be happy with it.
