Because there's no way everyone will get two and it would feel wrong is some got two and others didn't.
...What if regular Link was decloned instead of Toon Link? I mean, technically it wouldn't be decloning because he was the original here and Toon Link was copying his look, but still.
It'd mean they'd still be two distinct characters and Sakurai could keep his "true" Link.

Zarek: The weapons Link uses are more commonly associated with him whereas Toon Link is more associated with stuff like the Deku Leaf, Skull Hammer, Whip, etc.
Because it's biased and I don't like that kind of imbalance. It's like how I don't like how in Brawl some characters have less than six palette swaps.

And both Link and Toon Link are important for representing the Zelda series as a whole, as they both represent the two different "kinds" of Link — the adultier Link (TP, SS, parts of OOT) and the smaller, cuter Link (WW, PH, other parts of OOT).

When Melee came out he had more experience with the series and put in Young Link. Since most of the Links are young, and Toon Link is essentially young Link, he considers him the "true" Link.

Link's younger incarnation is often considered to be the true Link: he was a young boy in the very first Legend of Zelda game, and he has appeared as a youth in most of the subsequent games. Since his debut on the original NES in 1987, Link's appearance has changed over and over again, each time adding to the mystique of his incomparable story.
That's his Trophy in Melee. Which he approved of. I'm thinking he thinks that's the general fan consensus, that's all.

I'm pretty sure Young Link in OOT and MM was around 11-12 years old. Maybe 10. But 16? Nope. That might've been perhaps the first game. 16 is around his "adult" age. Which is sometimes 17.
