Metal Sonic can work, but I'm assuming the model changes won't change attack animations, so I can't see Sonic getting a Shadow skin (his skills are completely different from Sonic's), especially if Assist Trophies are returning.
That's also why I don't think Princess Shroob would work as an alt; Shroob exhibits powers Peach has never shown (such as teleporting and firing rays). Not that they can't work something out (Shroob's Counter would be a generic Shrooboid, rather than Baby Mario, for instance), but I somehow doubt they'll put that much work into the alternate models in this game (meaning that even though I posted a couple of female counterparts in that list, I really don't expect Sakurai to go and acquire more voice actors just so the alts won't experience Vocal Dissonance; Mr Fit will probably be an exception, but we need to hear him first).
I mean like no other differences at all.
At least Lucina is a different character from Marth, Riders Sonic is the same character WITH SUNGLASSES!
So is Classic Overalls Wario and all of Pikachu and Jigglypuffs alt color models. But I see your point; they aren't like the other alts mentioned.
Sonic doesn't have too many to choose from though. It's really just Metal Sonic and the other hedgehogs...

As usual, I try to avoid making the costume a wholly different character from the original, though I suppose if Wii Fit Trainer can be cross-gender so can Pokemon Trainer or Villager.

Yoshi: Black and White Yoshis; trading a model change in favor of two palette swaps. That or Yarn Yoshi, but lord knows what happened to that title.

Link: Assuming it's Skyward Sword Link, the outfit from before getting the knight's uniform.

Toon Link: Outset Island pajamas.
Samus: Fusion Suit (The actual textural changes, rather than just the color. Along with that, the Fusion Suit color swap would be replaced with a different color).
ZSS: Her outfit from Super Metroid or Metroid Fusion's endings. The latter would make the most sense given it pairs up with the Fusion Suit, but it's also a bit more revealing than Super's fairly clean leotard.
Ice Climbers: Reverse who leads and who follows (Some palette swaps do this already, but this would be the default colors).
Pit: Three Sacred Treasures outfit.

Kirby: Yarn Kirby.
Meta-Knight: Maskless.
King Dedede: Masked.
Olimar: Either "Pikmar" or the less-detailed suit from 1 and 2.

Pokemon Trainer: If they can get a voice actor for her, then replacing the Red design with the Leaf design is fine. If not, then the classic RBY design instead of the FRLG redesign. The latter would be better for coordinating with the Pokemon themselves, though, otherwise it's sorta odd for one gender to have non-shinies and one to have shinies.
Squirtle: Shiny.
Ivysaur: Shiny.
Charizard: Shiny.
Lucario: Shiny.

@Pulse: Since Blood Falcon is technically a separate character from good ol' Douglas, I'd rather limit that to just an inspiration for a palette swap than a full alternate costume.
I'm nitpicky about these things. I don't mind palette swaps being inspired by other characters (Like Daisy-colored Peach) but I don't like for full alternate costumes to be someone else.
So I wouldn't like that either. Funky's my main monkey and should be an assist trophy, though.

Oh, same here. I probably won't ever get Ultimate Marvel VS Capcom 3, but I'd of honestly preferred Zero got a Mega Man Zero costume than an X one.
Toon Ganondorf will be in the game. Thus, one of the Captain's costumes will be Oo T Ganondorf.
I like to shorten his name to "the Captain". It sounds natural to me.
"What's out there? What's waiting for me?"...You know, despite today's daily being something "new", I'm still decidedly "meh" on it. I guess I just enjoy new stage and character reveals over just the standard photos we've been getting. I suppose part of it is because I pretty certain that Wii Fit Trainer, like Wario, is an exception.
...I guess I should just wait until more alts surface first.
