I have a mild foot fetish, but I mainly dislike high heels and plateau soles, so I certainly didn't mind the boots. Walking barefoot on board Serenity always struck me as unlikely because the causeways have grid steel floors. Walking barefoot on those is extremely uncomfortable.
Guess I have a fetish for comfortable feet, so I prefer bare feet on smooth or soft surfaces, and feet in practical boots on hard, rough surfaces.
From a purely aesthetic viewpoint I guess I prefer bare feet, though the contrast between rugged boots and girly dresses had it's charm.
Can't say I've ever noticed, and thus had a preference.

What the heck was he talking about, and why would PETA or SAG care about bare feet?

Anyway, my guesses:
- SAG - Summer should have gotten paid an additional salary because her feet are a separate character.
- PETA - Summer's feet are particularly animalistic? And they should have had an ASPCA rep on set to make sure they weren't abused?

For what it's worth, although Summer has said she doesn't like shoes, she also said in the Alphas Twitter chat a few months ago, that she preferred wearing boots because the grates on the ship hurt her feet.
