I'm not sure if it's so much Good Is Dumb as it is the fact that once he's on Lelouch's side, Lelouch doesn't want him cancelling the orders he gives out. (And not needing to fight Rolo any more)
And according to that post-R2 picture drama, he does cancel the memory alterations that made people at Ashford forget Nunnally.

Yes, Lelouch does try to protect the people close to him, but all friends, girlfriends, and other blood relations always took a backseat to Nunally, and Nunally eventually took a backseat to destroying/recreating the world.
P.S. Seeing as how Milly was already in the loop about Lelouch and Nunally being exiled royalty (at least in the first season) and her family were the ones sheltering them, it wasn't like she was entirely uninvolved.
Lelouch has this lovely double standard - a sympathetic, understandable double standard, but a double standard nonetheless - where he is entirely willing to use (and if necessary, sacrifice) people he doesn't care about, but refuses to do so for those he does. Even if it would probably help his cause - and this is where the majority of his failures come into place, either directly or indirectly.
And yeah, his priorities were almost always 1. Nunnally, 2. Suzaku, 3. Love interests and other people of personal importance. The rebellion tended to jump around in terms of importance depending on the point in the series.

It might be just personal preference, but I tend to prefer to think of friendship as being something where your friends might have your back, but they are also willing to call you out when you do something wrong. And smack you down, if necessary. (This may be why C.C. is my favourite female Geass character. She's entirely willing to call Lelouch on his shit)
