Other than Claymore, in which I've heard the guy is actually the lead (I can't say for sure, correct me), I've heard there's only one shonen with a clear female protagonist, but I can't remember. Lucy is more of a supporting protagonist.
Oh wait, there's Soul Eater. Anyway, I think Claymore is worth a go.

It approaches Seinen territory, really. Try Soul Eater, although it's a lot more comedic.
