- Cheese Strategy: Snartle is a truly terrifying foe who can wipe the floor with you in a matter of seconds. However, his major strength of his power scaling with Watch Rank can be turned into an Achilles' Heel. Simply alter the console's date settings to one that awards Holy Exporbs, and use it to bolster your weak E Rank Cadin to a level 99 Cadable, and Snartle can be trounced. Furthermore, during the beginning of the game, Yo-kai are guaranteed to befriend you so you can have a full team. Congratulations, you've tricked the game into giving you a Disc-One Nuke. Tragically, this was patched in subsequent entries.

- That One Boss:
- Sproink is this for plenty of players due to them falling for his unique method of charging up his Soultimate.
- Fighting Emenyan can become really drawn out due to the amount of times he'll spend his time healing. Doesn't help he has high speed as well. It really doesn't help that his Inspirit also boosts all his stats. However, this can be alleviated by having Nird, who's Skill cuts all recovery techniques in half, as well as using HP-draining Inspirits or Soultimate effects, like Beelzebold's Soultimate.
- Dr. Maddiman also counts as this due to players often not noticing his particular gimmick of restoring HP via hearts in the background that need to be popped with the pin, leading battles to become extremely long fights. He's notably the only boss who has interactions with the background, which you'll only figure out if you notice the hearts decreasing when he heals. Even when the gimmick is known, his attacks can shred and his Soultimate is rather nasty, though fortunately his HP isn't the highest.
- Tarantutor is hard, not in a fun way though, he's just annoying. Most of his attacks are inspirits, which either cause Damage Over Time or have a chance to prevent you from moving. To damage him, you have to disable four points, upon which he will fall to the ground and can be damaged, but it only provides a brief window for you to do so, and he has quite a bit of HP. There's a good reason he's the only story boss to not have a Palette Swap in the Infinite Inferno.
- The Post-Game Final Boss Wobblewok is an example where the boss is simply difficult. He is a Barrier Change Boss who can also perform two actions every turn and has a nasty Inspirit where he can cause any random debuff to all your Yo-kai. If you can't figure out his gimmick or aren't strong enough, he will crush you. Thanks to two actions every turn, it can he hard to endure his damage output. Level 70 Yo-kai with strong physical and magical attackers are almost mandatory.
- The Black Oni Orcanos is a Level 99 Boss who can defeat most Yo-kai in two hits, has no elemental weakness and is extremely fast as well as having a powerful Soultimate that can essentially one-shot any of your Yo-kai.
- Values Dissonance: Some people criticized the game because you're required to obey street crossing laws (as opposed to a lack of need being an example of Acceptable Breaks from Reality). This is as it pertains to a Japanese game, with the Japanese being massively law-abiding when it comes to stuff as minor as waiting for the light to turn green before crossing the street.
