  • Alternative Character Interpretation:
    • Uno, better known as Agent Djinn, after being confirmed to be a Fallen Hero chief of INVISIO agents, is surrounded by many mysteries, from his true motive to his relationship with Rizwan.
      • Is he a Tragic Villain who feels betrayed because all of the chief pillars think he was purely Evil All Along, or a selfish and arrogant man who demands respect from the chief who suffers from Chronic Hero Syndrome due to his narcissist side?
      • His student-mentor relationship to Rizwan. Did he expect to make Rizwan a part of Numeros because he indeed cared about him and made him into his successor, or did he merely use Rizwan to shut down the M.A.T.A agency high security system?

    • Even Cinco, better known as Jenny, also has this. Was she recruited due to being heavily manipulated by Uno and his need for her due to being TEKNO agents? Or was she a plain, delusional, and traitorous Psychopathic Womanchild whose admiration of him lead her to willingly work under him?
  • Captain Obvious Reveal: Seriously, no one expected Jenny is The Mole from Numeros.
  • Darker and Edgier: Starting in the second half of Season 2.
  • Evil Is Cool: Some fans prefer to side with Numeros, just because of this reason.
  • Evil Is Sexy: Believe or not, there are some sexy fanart of Dos and Cinco, even though they are characters from a kid's cartoon.
  • Fan-Preferred Couple: Word of God mentioned that there will be no romance in the series. Does not stop the shipping, though.
    • Ali/Alicia is one of the most popular due to their interaction and dynamics with each other. Not everyone agrees, as they are shown bickering with each other too many times.

    • Rizwan/Dos, or to lesser extent, Bakar/Dos for some Foe Yay Shipping.
    • Viktor/Mia is probably the closest to an Official Couple in the series, as Viktor doesn't seem to mind Mia's admiration towards him.
  • Fandom Rivalry: Between this show's fandom and that of fellow Malaysian action kid's cartoon BoBoiBoy due to the latter being more comedic in nature in contrast to the former being more serious.
  • Heartwarming Moments: The Eid Al-Fitr promotional video titled MISI: RAYA '18 is about the young M.A.T.A agents celebrating the holiday in the Academy for Rudy since he is an orphan, which made Rudy give a warm smile to all of them.
  • Hilarious in Hindsight: Besides the Fandom Rivalry with the BoBoiBoy fandom, it turns out that both BoBoiBoy (Nur Fathiah Diaz) and Ali (Ida Rahayu Yusoff)'s voice actresses met since they became voice actresses in another Malaysian kid's cartoon, Upin & Ipin, Where Nur voiced the titular characters and Ida voiced Fizi, who is Upin and Ipin's best friend. Even though Nur is no longer voicing Upin and Ipin, it seems that both Nur and Ida have good-term relationship.
  • Jerkass Woobie:
    • Rudy may seem to be rude to Ali, but it's later revealed that he was an orphaned Street Urchin who grew up poor. He was later rescued by Djin, leading to his admiration and respect. Due to his idealised view of Djin as his savior, he had a hard time believing that Djin and Uno was the same man who was hell bent on destroying M.A.T.A. Imagine how shocked Rudy was when he was dismissed, and later attacked after he tried to reach out to Uno before the events of the final fight. His expression alone is heartbreaking.
    • Ocho. He is nothing but the living weapon for Numeros. His death and his moment when he was shocked by Cinco, who forced him to use a dozen more microbugs even though she knew it was dangerous, it was proven that no one of Numeros agents cared about him.
  • Periphery Demographic: Has a large fanbase consisting of adults aged from twenty to thirty-something.
  • Stoic Woobie: Agent Rizwan, the greatest M.A.T.A agents, who used to be Chief Djinn's favorite student. It seems that Rizwan saw him not only as his mentor, but as part of his family. After believing that Djinn died in an accident to protect Azurium, Rizwan became more distant and cold towards the other agents, but he still willingly trained Ali to be a great agent. The Reveal of Uno's identity as Chief Djinn all along made him very surprised and determined to defeat Uno alone with any method, even though he needed to be a Fake Defector.
  • They Wasted a Perfectly Good Character: Most Agent Ali fans like the series' Big Bad evil agency organization, Numeros, because of the introduction of its minor members like Cuatro, Seis, Siete and Ocho in Season 2. However, fans want to know how this agency was founded by Uno and the real names of each member of Numeros. So far, only Uno, Cuatro, and Nueve have been given backgrounds and reasons why they become Numeros agents. Aside from them, the other agents' backgrounds, real names and motives have never been revealed. As a result, Numeros still remains surrounded by mystery at the end of Season 2.
  • What Do You Mean, It's for Kids?: Gets away with showing characters stabbed and almost crushed to death, with the latter shown fully onscreen.
  • The Woobie:
    • All the members of the Ghazali family. In the episode Mission: Milk, it took place on the wedding anniversary Ali's parents. In this episode, we can see that before Aliya passed away, they were a very happy and perfect family, even though both Ghazali and Aliya were busy parents. However after Aliya passed away for unknown reasons, they became so gloomy. Both Ali and Bakar can move on from grief, but Dr. Ghazali was clearly unable to move on.
    • Cuatro, who's better known as Professor Akram. He was absolutely never happy of being a member of Numeros. He was in there because Uno needed him to help Cinco in copying the data of I.R.I.S. Uno also threatened him to kill his family if he disobeyed his order.
