Number Two is Magneto post X-3

Not only are they played by the same actor (Ian McKellen), they act very similarly. Given that the purpose of the Village in the new series can be summed up as 'Using Psionics to help people heal', this is quite possibly actually true.

The new Number Six is Mr. Reese.

I haven't seen the new "Prisoner" remake yet, but it would seem to make sense...Number Six, the former spy, leaves the Village and drifts off as a vagrant until Mr. Finch finds him and gives him a much more benevolent direction and purpose.

11-12's implied sexuality foreshadows the fact he doesn't really exist.

When 11-12 meets with his mother, she confirms the existence of another world. However, she explains that only people from the real world can escape the dreamspace they live in, which indicates he was created in the Village and has no real-world counterpart. 11-12 is shown to be in love with 909, who is also male. Since 11-12's sexuality is not oriented towards women, he is unable to produce children (or vice versa). This ensures he will not bring anyone into the dreamspace and cause a paradox of some form.

The orange pill is similarly manufactured to the red and blue pills from The Matrix

The orange pill is explained to have 'no known contents' by 4-15. However, it changes when you consider the Village is a shared conciousness or dreamspace similar to the Matrix. The orange pill could function as a parallel to the black pill: one wakes up M2 from her slumber in the dreamspace, wheras the other keeps her mind active in the real world.

The reimagined series is set in the same universe as Inception

Espionage themes and ontological themes. A near-future, fairly cyberpunkish, somewhat retro-styled setting, where dream-entering technology has become a reality. For all we know, the Summakor corporation's secret research fork into dream-tech might have been also responsible for the development of the PASIV device.

Ironically, Christopher Nolan wanted to make his own remake of The Prisoner. A year after the 2009 series aired, Inception, a concept he had planned since the early 2000, hit theatres.
