The Negativus Legatia represent corrupted save data
Their description as "pieces of your past that have been cast off" could possibly mean that they were pieces of your past, as in your past save data that was "cast off" due to being corrupted/deleted. This also explains why their influence causes the game to glitch.
The Negativus Legatia symbolize problematic legacy code
This was inspired by Amaya's career in non-game programming. Legacy code is essentially obsolete code that may nonetheless be essential to deal with because it's inextricably attached to software that's still used. "Pieces of your past that have been cast off", but that nonetheless may come back to cause problems if you don't deal with them properly. Kaeru's official job title is "custodial sciences", which is a euphemism for janitorial or cleanup work, and getting rid of legacy code when it starts causing problems makes up a large part of the task known as "codebase cleanup". This fits with the fact that one of the most heavily infested nests of the Negativus Legatia is an old server in a remote, neglected warehouse. Another Negativus Legatia that becomes even more dangerous is a little one that can't be gotten rid of because Nanao is emotionally attached to it, and it starts out seeming fairly small and insignificant but it eventually grows to cause great harm. This could represent a software engineer having difficulty preventing issues with a piece of legacy code because his boss is reluctant to authorize removing an old feature, and it starts screwing everything up worse and worse and causing terrible glitches as development continues. Ultimately he has to confront his boss about it (the possessed Nanao fight), and after winning the argument must undertake the monumental task of cleaning up the huge mess of error-filled code that was created from the attempt to avoid getting rid of this one little piece of legacy code (the final boss).
