Chihaya's true identity is the light side remnant of the original, male, Yamato Takeru
This is explored heavily as the True End route begins: Nyarlathotep explains that she filled Yamato Takeru's corpse with darkness to see what would happen- but there's never any specifics given as to if Takeru had already been turned into a woman at the time. At this point in the story, Chihaya has some flashbacks and makes some connections between 1. Merlin calling him a "being of light." and 2. His ability to wield the Kusanagi, a weapon that Nyarlathotep had "set" for only Takeru to be able to equip. Takeru's character arc brings up a couple more: 3. She talks about having a "connection" with him and knowing where he is at all times. 4. The event where they quell a fire has him say he felt her power assisting him when she said she felt he was strong enough to do it on his own. As a physical embodiment of Yamato Takeru's light side, he subconsciously manifested himself to carry on the promise to protect Himiko when she needed it the most after continuing to exist following the time rewind.

Chihaya is the personification of the Throne of Heroes
The true identity of Chihaya has very strong Nasuverse vibes as the wish of the planet to protect her heroes, basically a Counter Guardian while the final boss is the polar opposite. Considering that he manages to recruit so many people who would easily qualify as Heroic Spirits, perhaps the World incarnated the Throne of Heroes to counter the Big Bad.
