Two sets of Adobe Flash games hosted online, Scooby-Doo (Flash) featured Shaggy and Scooby on their own adventures, with the rest of the gang absent but mentioned.

The "Ghost Pirates" set features them waking up after a feast on a cruise, only to find everyone missing and a ghost ship commanded by the nefarious Ghost Captain.

The "Mayan Mayhem" set features Shaggy and Scooby travelling to Central America hunting for some legendary Blazing Inferno Hellfire Sauce to make the world's spicest chilli, only to run afoul of an angry Mayan statue.

A central mechanic between both is that if Shaggy and Scooby find any hazards, their "Scare Meter" rises. If it fills, they panic and run away altogether.

    Ghost Pirates 
  • Mobile Shrubbery: Shaggy and Scooby hide from the Ghost Captain inside a barrel in the final episode.
  • "Scooby-Doo" Hoax: Caroline needed to use the cruise ship's tech to locate Neptune's Nest and steal the treasure.
  • Threatening Shark: The underwater levels primarily feature aggressively scary sharks that block progress, requiring the duo to figure out ways to make them leave.
  • What Happened to the Mouse?: A plot point. Caroline the diver completely vanished after Shaggy and Scooby arrived with her to Neptune's Nest, where they almost drown due to the Ghost Captain setting off a water trap. Sure enough, she's the culprit.
  • You Can't Get Ye Flask: In the final episode, Shaggy and Scooby will refuse to take the Pirate Flag, Gunpowder Barrel and Torch in the first level, but take them in the final part when preparing to trap the pirates.
    Mayan Mayhem 
  • Absurdly Long Stairway: The final level of Episode 3 has Shaggy and Scooby running up one to reach the temple entrance, while avoiding traps.
  • Berserk Button: After finding out that the chilli peppers are fake, Shaggy is determined to trap the monster for messing with his food.
  • Fire-Breathing Diner: After recreating the lost Mayan chilli recipe, this is Shaggy and Scooby's reaction to the result.
  • Foreshadowing: It's noted by the locals that they don't know about the legendary chilli peppers Shaggy and Scooby are looking for despite being experts of the area. Sure enough, the peppers are fake.
  • Mistaken for Granite: The Mayan Statue appears to be a simple one, but it becomes the Big Bad of the set.
  • "Scooby-Doo" Hoax: The Mayan Statue is revealed to be the hot sauce factory owner, wanting to use the legend to promote his hot sauce so he can claim they're made with the hottest peppers in the world. He isn't sure that the chilli even exists.
  • Sweet and Sour Grapes: After going through the whole ordeal of traversing South America and braving various traps only to find out the super-pepper was a lie, Shaggy feels saddened that it appears their journey was All for Nothing. However, because Shaggy's food-lover Berserk Button was pressed and he captured the Mayan statue, he gets rewarded through the archeologist lady revealing she was searching for a long-lost Mayan chili recipe fabled to be extremely hot, allowing him and Scooby to enjoy the Blazing Inferno Hellfire Sauce he wanted anyway.
  • Take That!: The final episode has the corpse of Indiana Jones, where interacting with it will cause the Scare Meter to rise.
