  • Bad Export for You:
    • The initial Sega Channel release in North America and the later Sega Genesis Ultimate Portable Player re-release don't allow for savingnote  and, by proxy, means you have to beat each game in one sitting and makes it impossible to unlock the Wily Tower mode as a result. The Sega Genesis Mini and Nintendo Switch Online ports thankfully have proper emulation.
    • The European/PAL version, which did receive a physical release, runs at 50 FPS, slower than the intended frame rate.
  • Dummied Out: Each game's boss has mostly functional damage tables for weapons from the other games, even though it's not possible to use multiple games' weapons outside of Wily Tower. If hacked in, it's possible to see quirks such as Fire Man healing from Crash Bomber, and the Mega Man 2 Robot Masters having the same weaknesses to Mega Man 3's weapons as their Doc Robot counterparts.
  • Limited Special Collector's Ultimate Edition: Retro-Bit, in partnership with Capcom, created a physical limited edition re-release of the game for Sega Mega Drive/Genesis, featuring an updated version of the game with some of the slow-downs tweaked, an interchangeable outer cartridge sleeve with multiple lenticular cards, a full-colored manual, a sticker book, a set of collectible cards, a double-sided poster, a Mega Drive/Genesis-styled case with reversible artwork, and a certificate of authenticity with a number signed out of the 4,000 copies produced.
  • No Export for You: Aside from a brief Sega Channel re-release, the game was only available in Europe and Japan for decades until it finally received a proper port in 2019 via the Sega Genesis Mini console.
  • Schedule Slip: The collector's edition by Retro-Bit was meant to be released by the end 2021. But because of supply chain issues caused by COVID-19 Pandemic, its release slipped into 2022.
  • Troubled Production: The Wily Wars was apparently nightmarish to develop due to the game being outsourced. Keiji Inafune had to step in to help with debugging since the team was having so many issues.
