He is rescued from his centuries-long imprisonment by Republic players, only to attempt to save the galaxy by wiping out everyone with any trace of Sith blood... which is around 97% of the Imperial population. Imperial players are sent to take him down, and as he (seemingly) dies, he echoes Malak's last words on how he is beyond redemption. PlayerPunch doesn't even begin to cover how much this sucks for fans of the old games.

It's really eerie and depressing to run around a planet full of history and natural beauty that you know is going to be completely obliterated in a few thousand years.

Your character probably just made it through The Foundry flashpoint where you dispatch the crazed Revan like a rabid mutt, and Jicoln's faction are a splinter group who follow Canderous's teachings, believing the Mandalorians deserve better than to be Sith hired guns. Add this to destroying everything the Republic side tried to accomplish on Taris. In the space of a few levels, story-wise, the Hunter has taken the legacies of [=KOTOR's=] finest, smashed it to atoms, and gets hailed as an Imperial hero for it.
