  • The conclusion of the movie, when Shaggy and Scooby say their goodbyes to Crystal and Amber. Despite their clear feelings for each other, they cannot make a (several light-year) long distance relationship work.
    Velma: When I said there's someone out there for everyone, I didn't know it meant...(looking towards the sky) out there.
    • It's probably one of the saddest moments in Scooby-Doo history (to the point that Fred bursts into tears to the shock of Velma and Daphne). The scene is not helped by the very heartbreaking delivery from all four characters.
      Crystal: I hope you can forgive us for deceiving you.
      Shaggy: Yeah. Like, we understand.
      Crystal: Oh, you really are a groovy guy, Shaggy. I hope you will always think of me as a friend.
      Shaggy: Of course, Crystal. I just wish that... well, you know...
      Crystal: (smiles sadly and nods understandingly) I'm looking for someone too... but they say long distance relationships never work out.
      Shaggy: Yeah. (Held Gaze)
    • When asked if they're alright with Crystal and Amber leaving, Shaggy, in the most defeated voice he's ever spoken with, says, "Like, we're just completely destroyed."
    • Suddenly subverted when Velma comes up with a box of Scooby Snacks for them. (The sight of Velma with her glasses askew and her hair mussed up during the tussle for the box is priceless.)
      Velma: Well, that didn't take long!
      • While there’s no way to prove it, the sudden Mood Whiplash of this scene strongly hints that there may have been some Executive Meddling, or at least self-awareness by the filmmakers, knowing that younger audiences might be traumatized by a full on Downer Ending. Even with the final few seconds, this is by far the saddest ending of any Scooby-Doo movie, or to extent one of the saddest endings in animation film history, right up there with Andy giving his toys to Bonnie, and arguably hits even harder the older you get.
    • Though that may actually have been Shaggy and Scooby trying to cover up how much they're still hurting (combined with Heartbreak and Ice Cream after they sadly Did Not Get the Girl). Ain't love fun?
    • The tribute to Mary Kay Bergman (Daphne) in the end credits. It's particularly heart-wrenching when you consider how she died.
