Sora, Donald, and Goofy arrive in a huge city called San Fransokyo, where they encounter some Heartless atop a bridge. They meet two teenagers, a boy and a girl, along with a robot who introduces himself as Baymax. The boy introduces himself as Hiro, part of a superhero team called Big Hero 6, and together, they defeat the Heartless. Afterwards, they head back to Hiro's garage, where they meet the rest of Big Hero 6. Sora explains what the Heartless are to them, and Hiro gives Sora an "Augmented Reality" (AR) headset he can use to train, or shugyo, with Baymax. While running through a training course, Sora gives the members of the team a bunch of new ideas to improve their combat abilities.

After completing the shugyo, the group sees a report about a Heartless attack on the news, so they head into the city to stop them. After a long battle, they manage to defeat all the Heartless in the area. In the evening, they head to the top of the bridge to rest and enjoy some ice cream. Hiro tells Sora about his dead brother Tadashi, who created Baymax because he wanted to help people. Sora says that, even if he is gone, he lives on in their hearts. Sora sees a vision of Roxas with Hayner, Pence, and Olette eating ice cream, realizing that he must be feeling Roxas's memories.

At night, the group begins to head home, but they are stopped by a strange object composed of small cubes. Hiro notes that they are very similar to something he invented called micro-bots. He goes back to the garage to research the object, but he leaves Baymax with Sora and friends. They try to attack the object, but they can't seem to damage it. Hiro contacts them to tell them that they need to attack the object's core, but the other members of Big Hero 6 begin to get overwhelmed, so Sora and the gang go to help them first. They find the objects, which one of the members named Fred dubbed "Darkubes," attacking each member of the team, so they save them all.

After Sora and friends save the team, all the Darkubes converge on a rooftop. They go to confront them, and Hiro tries to send Sora information about their core, but the AR device begins to glitch out. A figure in a black coat, part of Organization XIII, approaches them. Gogo, one of the team's members, notes that this isn't the first time they've seen him. The Organization member takes off his hood and reveals himself to be none other than Riku, who now has golden eyes. He pulls out a chip, which Hiro identifies as the original chip he made for Baymax. Riku inserts the chip into the Darkubes, powering them up.

The team manages to defeat the Darkubes by targeting the core, but Riku takes the chip back. Sora realizes that he looks too young to be the current version of Riku, but he still isn't completely sure what to think of him. Goofy assures Sora that if he's with Organization XIII, then he can't be the real Riku. Donald and Goofy say that he must be a time-travelling Dark Riku back from when he was possessed by Ansem, Seeker of Darkness. Dark Riku explains how Ansem was created from Xehanort so he could time travel. After shedding his body, Ansem went back in time to inform his younger self about his role as a Seeker of Darkness. After doing so, he waited on Destiny Islands until he met Sora and Riku on the night when the islands were destroyed. He possessed Riku while his other half, Xemnas, created the first Organization XIII. After its defeat, Master Xehanort created the true Organization, which included several incarnations of himself from the past. In order for them to have a body, though, they had to have vessels waiting in the present, namely a replica body. Dark Riku reveals that Vexen's replica program is finally complete, letting the time-travelling members be full beings again.

When Sora asks him what he's doing in San Fransokyo, Dark Riku says that he's trying to see if a heart can be recreated from data, much like what Sora and Ienzo are trying to do with Roxas. Seeing a robot like Baymax with a heart makes him wonder if it is possible. When Hiro demands that he give the chip back, Dark Riku says he'll put it back "where he found it" before disappearing. Hiro wants to go after him, but the other members of Big Hero 6 are exhausted from their battle with the Darkubes, so they decide to rest first. Back at the garage, Hiro tells them that the current Baymax is actually the second version; the first disappeared along with the micro-bots. They are suddenly stopped when the whole room shakes. They look on the news to see that something is attacking the city again, so they go out to stop it. Meanwhile, Maleficent and Pete are searching the city for the black box, when they are confronted by Dark Riku. He warns Maleficent that if she isn't careful, she will become consumed by darkness again. Pete asks if he is Maleficent's friend, and though she does remember him, she doesn't remember when she met him.

The group confronts the Darkubes again, and Dark Riku reappears as well. He reveals that creating fear and despair throughout the city allowed the Darkubes to collect data on those emotions, helping it along the path to gaining a heart. When the heroes try to lecture him about the heart being full of positive emotions, he admits that they are right, saying that that is exactly why he had the Darkubes fight them. With both positive and negative emotions, he should have created a complete heart, so he prepares to use the chip on the Darkubes to see what happens. He needs a vessel for the heart, though, so he summons the original Baymax and surrounds him with Darkubes. Reminding Hiro of what he said about putting the chip back where he got it, Dark Riku inserts it into the original Baymax, thus creating Dark Baymax. He says that the heart isn't fully complete yet, so Sora needs to complete it first.

Sora jumps onto Baymax to chase down Dark Baymax. After a chase and a battle, they manage to defeat him. Hiro takes out Dark Baymax's chip and destroys it. After creating a new chip, the original Baymax is restored to his original functions, leaving Hiro with two Baymaxes. Now that San Fransokyo is safe once more, Sora, Donald, and Goofy leave to continue their journey in the hopes that Sora can use the Power of Waking soon...
