  • Neo subconsciously remembers his friend Morpheus along with everything he'd done, and naming and modeling an AI after him to help escape the Matrix. Morpheus never gave up on him, and he never gave up on Morpheus, both of them to a zealous degree. Lana Wachowski said she was inspired to write the new movie after the death of both of her parents in rapid succession: Morpheus may have died years ago, but Neo's dear mentor will always be part of him, and his subconscious memories of Morpheus are so strong that they help him escape a second time even when all hope seemed lost.
  • While meeting in a coffee shop for the "first" time, the brainwashed Neo and Trinity recognize each other, even if only vaguely. Their love is that strong.
  • Morpheus once again giving Neo the choice to escape The Matrix and the latter takes it, giving Neo another chance to befriend a version of Morpheus.
  • When introduced to the Synthient crewmates of the Mnemosyne, Cybebe comes up to Neo to give him a Headbutt of Love, which Neo immediately returns. Considering that Neo came from a time when humans and machines were essentially fighting a centuries-long Forever War, it's all the more heartwarming to see former enemies who have never even met bonding in such a way.
    • And for bonus points, Cybebe is the same machine who carried Neo back to the ship after he is unplugged from the Matrix.
    • On top of which, Bugs explains that Neo's visit to the Machine City changed everything for humans and machines. His actions made it possible for them to live and work together.
    • When introduced to the Synthients for the first time, Neo doesn't question or deny any of what he's told. He immediately accepts them as fellow crewmates and even thanks them sincerely for their efforts to rescue him.
    • Neo's behavior among the rest of the crew in general. He may be feeling spun about and desperate to catch up on events, but he's not taking it out on any of the people who are trying to help him.
  • Io. Although we don't see much of the city itself, what we do see are humans and machines living and working in peace and harmony, and have been successfully doing so for the past sixty years. In one scene, Niobe states that Zion could never have been like this, largely because of an "us or them" mentality. Io is a city built by "us and them," and it's all because of the peace brought on by Neo.
    • There is also the work that they're doing to recreate flora and fauna that has already reintroduced strawberries, blueberries (they're excited about those) and butterflies among others. There is now hope that one day they'll be able to rebuild the world's biosphere.
    • It's a small, downplayed moment, but the strawberry Neo eats is the first real food he's ever been given. After all of the first three movies and having to escape the Matrix a second time, he finally tastes something that isn't synthetic gruel.
  • Sati the Indian girl from the third movie is alive, and all-grown up. She said that she always knew that Neo was alive, since her father built the resurrection pods.
  • Smith only calls Neo "Mr. Anderson" once. Every other time, it's always "Tom", owing to the fact that they're co-owners and co-workers before the illusion breaks. Smith resents that he was brainwashed to become his most bitter rival's best friend, but it's implied that Smith ultimately realizes that Neo wasn't his true enemy. He saves Neo and Trinity by shooting the Analyst, and while he does say that their brief partnership is over, he then vanishes gracefully.
  • After Niobe explain the mission to rescue Trinity to the crew of the Mnemosyne, Bugs promptly volunteers to go. Niobe retorts that Bugs is the only one she's ordering to go, to which Bugs answers that she doesn't need to order her, because she's volunteering.
    • Afterwards, Niobe requests another two volunteers. The whole crew steps forward, reasoning that if she says the mission's important, they'll do it. Niobe can't help but crack a smile.
  • Neo and Trinity’s wordless reunion, both in the Matrix and the real world. The latter is even complete with a Headbutt of Love, yet the former is more iconic in how it's presented. The Analyst orders every SWAT policemen to hold back Neo and Trinity in the Simulatte shop. But the two slowly power through each barrier and as they reach out their hands, their struggles are intercut with two key moments from the previous Matrix trilogy. They include the moment where the two ran to each other and hugged in the Mobil Ave train station and Trinity's kiss to Neo from the real world after he had been shot by Smith in the Matrix. That is when the two finally hold hands in the present, blasting back the Analyst and every SWAT policeman. After both worlds have been trying to keep Neo and Trinity apart, it's utterly satisfying to see the two properly reunite after they both died in the Machine War.
  • The final scene of the movie is Neo and Trinity flying into the sky, hand-in-hand.
