49* PowerOutagePlot: The first two missions involving Count Spankulot, Operations S.P.A.N.K.H.A.P.P.Y. and H.A.M.S.T.E.R.A.M.A. In the former mission, the Count releases the Hamsters from the power core, causing the power failure in the treehouse, at which point he proceeded to turn the operatives into Spank-Happy Vampires, prompting Numbuh Four to fight his own teammates to free them from the curse. The latter mission involves Numbuh Three rounding up the Hamsters and taking them back to the power core to get the Treehouse powered up again.

Numbuh Three has to round up the treehouse's hamsters to get the power core going again in Operation H.A.M.S.T.E.R.A.M.A., while the fireflies help her thwart Knightbrace's scheme in using fireflies to make Bug-Brite toothpaste in Operation B.R.U.S.H.O.F.F.
54* StealthBasedMission: Operation S.H.I.P.-S.H.A.P.E., where you’re encouraged to attack enemies from behind to instantly knock them out. Otherwise, you have to put up with a ''lot'' of mooks that can take a lot of punishment while dishing it out relentlessly.
55* UnexpectedGameplayChange: Numbuh Two's stages are all shoot-em-ups a la Galaga, where he pilots the C.O.O.L.-B.U.S. throughout the city and space to shoot down waves of enemies.
