1* "Medusa Bug"has a few. Frisket being turned to stone, for one, and eventually [[spoiler: all of Mainframe, except for Bob, as he's immune thanks to his Code]]. Theres some shots of the binomes cowering in fear, including families with children before [[spoiler: the bug breaks through every defence and turns everyone(including Dot, Enzo and Bob)to stone]]. Soon after, Bob breaks out and sadly tells [[spoiler: the petrified Fong]] that he was right, he was(unfortunately)immune.
2** Hexadecimal, despite being the one who infected the system, has a moment in her lair where she speaks to Scuzzy, who was also not immune to the Bug. She speaks to his entrapped form, getting no answers, even when she yells angrily. Soon after, she sadly slumps over, clearly crushed that her pet is no longer with her and gently floats him away. [[spoiler: Though she puts things right by the end of the episode thanks to a BatmanGambit from Bob.]]
3* [[spoiler:Hex]]'s HeroicSacrifice in Season 4.
4** [[spoiler: "Bob, I have always loved you. Dot, take care of him, and be happy..."]] *sniffle*
5* The ending of "Web World Wars": [[spoiler:Bob is shot into the web as Dot stares without being able to do anything other than scream Bob's name, then Megabyte proceeds to close the portal. Heartbroken, Dot looks down, notices Bob's keytool that Megabyte had just crushed and tossed aside on the floor, picks it up and painfully looks at it. Later, when queried about what happened to Bob, Dot simply says "I'm sorry" and places the broken Glitch on Enzo's hand, prompting the young sprite to scream a BigNo before breaking into tears.]]
6* Two moments from "Game Over":
7** Megabyte orders his fleet to attack the principal office. The fleet is cut off and destroyed, the commander shouting his loyalty to Megabyte. Megabyte, huge JerkAss that he is, is unaffected, but [[WhatASenselessWasteOfHumanLife Dot weeps over the slaughter]].
8** The ending. Made even worse by everybody's shocked silence (19 seconds, of everyone in the War Room just shocked and staring at Dot in disbelief and even mild incomprehension) after they hear the words [[spoiler:"GAME OVER. THE USER WINS."]], only to have it broken by Dot's [[BigNo grief-stricken scream]].
9*** Actually, it's not the scream that's the worst. No, it's that the silence isn't broken by Dot's scream or her tears. It's that gasp of an inhale, that moment that you realize it took this long for it to sink in what she just heard and what it means. THAT, even more than the BigNo, just shatters your heart.
10** Surprisingly, Slash gets a minor moment when he laments the way things have been going in Mainframe lately.
11--->"Bob always stopped us before we could do anything ''really'' bad. Now, nobody does."
12* "Where No Sprite Has Gone Before"has [[TheKirk Rob Cursors death]]. Having some similarities to Bob, Matrix connected with the leader of the Hero Selective, but he eventually sacrifices his life to save Matrix from falling rubble. Supported by his teammates, he gives his last words.

19* "Mousetrap". Yes, Matrix nearly starts a shootout in the ship [[HairTriggerTemper because someone bumped into him]]. Watch it again; one of the scary, monstrous-looking Web Riders, who were trying to kill him hours ago, startles him and his fight-or-flight response kicks in, and it escalates until all he can do is mutter is "''I just reacted''" and flee the scene. His PTSD [[FreudianExcuseIsNoExcuse doesn't]] excuse his worst behavior, but his [[ShellShockedVeteran trauma]] is very real, and moments like this highlight just how much it effects his every day life.
20** Since Captain Capacitor knew Enzo when he was younger, he's shocked and saddened to see what game hopping has turned him into. He even says as much after Matrix has a blow-up argument with Ray Tracer.

22* "Megaframe." The moment where Enzo, now Matrix, is reunited with Dot, usually starts the waterworks up pretty quick.

26** One thing about Matrix and Dot's reunion that always seems saddening is the short look of confusion on Dot's face. She first doesn't recognize her brother, then she's in denial that it's really him before she finally starts accepting it might be him. It's not until Matrix calls her "sis" that she finally believes him. Even worse, Matrix grew up at an accelerated speed so he's not supposed to be anywhere near as old - something that almost certainly hit Dot.
27** The music starts off with the usual happy trumphant punch only to sink into a tragic melody, almost to punctuate the fact that even if this was suppose to be a happy moment, she realizes just how sad it is that not only did she miss out on her brother growing up, but that he didn't come back unscathed; he's missing an eye and clearly dressed like he's been fighting tooth and nail since the day they were separated.
28** The tracking shot of Mainframe in ruins, with Matrix, [=AndrAIa,=] Bob, Captain Capacitor, and Frisket just staring in horror. Worse when watching immediately after the preceding episode's triumphant ending of our heroes finally managing to make it home.
29* Hex curled up in the Fetal position and shrinking away from Scuzzy at the end of "Painted Windows".
30* Hex's reaction to her masks being fused together, effectively bringing her full sanity for the first time in her life.

33* Though it leads to a HappyEnding, in ''End Prog'' the forced system crash Bob implements by allowing the User to win a Game by keeping everyone out of it. The reactions from the Sprites and Biomes as their world is ending all around is devastating, especially an image of a Little Girl Binome, all alone without her parents or anyone, cradling her doll as the System Crash is announced.
34** At the end of ''End Prog'' there's a musical performed by binomes recapping the events of season 3. During the part where Enzo loses the game and is forced to start game-hopping growing into a 'grim aggressor man' there's a cut to Matrix in the audience looking regretful and sad. One can tell that Matrix isn't happy with the person that he became.
35* The climax of “Number 7.” To say Enzo/Matrix hates what he’s become is an understatement.
36* The Death of Dixon Green, Bob's mentor and partner when he was a cadet at the hands of Killabyte. Bobs desperation as he holds her in his arms and [[TragicKeepsake Glitch]] begins to transfer her energy to him, not to mention attaching to Bob's arm and his anguished scream as she disintegrates is heartbreaking. Not bad for someone we got less than [[WeHardlyKnewYe five minutes with]].
37* Daemon's talk with the infected[=AndrAIa=]. [=AndrAIa=]talks about how she loved Enzo at first sight and Daemon is surprised, saying she is not programmed for that kind of love. When her second in command, Deacon, approaches, Daemon immediately asks Deacon if he loves her, as if insecure and he says that they ALL love her. But [=AndrAIa=]immediately says it's not the same thing.
38** Soon after, Daemon forcing Deacon to activate Kron 101, forced to delete himself for no other reason than he wasn't able to get past two extemely skilled unknowns in the path to Mainframe(a virus, Hex, and a hacker, Mouse). When he finishes the countdown, his look is both of shock and sadness before he is deleted and Daemon absorbs his code. And she immediately seems to forget him, going back to her conversation with [=AndrAIa=].
39* When Bob first arrives in Mainframe, its Twin City was just destroyed. There's nothing he can do to repair that sort of damage, save preventing things from getting any worse. Dot mistakes his condolences as blame for the accident, and breaks down in tears on him, all while Bob is pleading just to try and help her.
40* While Enzo and [=AndrAIa=] are together at the end of her debut episode, that [=AndrAIa=] is a copy. The original [=AndrAIa=] left forever with the game cube and is all alone.
41** Or, on a different note, it's implied Game Sprites are deleted and recompiled in their specific games, meaning the [=AndrAIa=] who fell in love with Enzo was KilledOffForReal.

44* Frisket drained of energy by Gigabyte. Sure, Bob immediately reassures Enzo and [=AndrAIa=] that he'll be fine, but it doesn't make the horror of seeing their faithful companion downed in an effort to protect them.
45* Enzo looking around for [=AndrAIa=] in "Between A Raccoon And A Hard Place", after it looked like the game had taken her with it. It's a brief moment, but the look of despair on his face and the tone of his voice as he calls "[=AndrAIa=]!" really help convey the desperation the young sprite was feeling.
46* To save Mainframe, save the Net, from Daemon's infection Enzo has to shatter Matrix's first time feeling whole and content. Needs of the many and all, but considering the self-loathing that Matrix carries with him (as we saw in season three's "Number 7")... The fact that it takes Matrix going to the dark place that has defined his life to save the day...
47** For that matter, Hex's response to Matrix before she undoes Daemon's infection is to condemn him as a virus hater, telling him to learn from her sacrifice, and to toss an comment to Little Enzo about how she wants her gift to avoid him turning out like Matrix. But this all misses the fact that Matrix's life HAS been defined by the horrors inflicted on him by a virus - Megabyte in specific. And at no point is anyone pointing out or acknowledging that his hatred of viruses isn't mindless fear, but shaped by his lived experiences.
48** Let's just agree that Matrix in particular is a JerkassWoobie at his absolute worst.
49* Hexadecimal(now a full sprite), after being infected by Daemon, asks for forgiveness and Daemon strikes her down, refusing. When Little Enzo, [=AndrAIa=] and Matrix find her, she's holding her now cracked face and weeping that her lady rejected her. Matrix's attitude towards her(given her time as a Virus) is little more than KickTheDog until he cures her infection.
50* In "My Two Bobs", Bob comes to stop the New Bob's wedding to Dot after Glitch and him separate. When she refuses him and he begins to leave, Glitch flies to the other Bob. It seems, in that moment, everyone has abandoned him. [[spoiler: That is, until Glitch steals energy from the other Bob and transfers it to Bob, restoring him to his original design and revealing the other Bob as Megabyte.]]
51* Any time you hear the words "Game Over. User Wins." While the above mention involving Enzo, Frisket and Andraia is by far the saddest use of it in the series, it's worth noting that every time it happens, people of every format, sometimes even entire families are being subjected to a FateWorseThanDeath, not to mention the destruction it causes to a system, as we get to see Systems in far worse shape than even Mainframe was by the end of season 3 over the course of Matrix and co.'s Game-hopping.
52* The video game has many ''DownerEnding''s depending on how you play the game, but the most heartbreaking is what happens if you don't achieve a good ending in all the levels upon defeating Hexadecimal. Bob still manages to save Dot and Mainframe, but Phong brings forth the unfortunate news that many lives were taken, '' Enzo's '' included.
