5	** Phineas' reaction to finding out is one of anger, betrayal and sadness, after Doof-2 convinces him that Perry was only using him and the rest of the family as a cover for his secret identity. This leads Phineas to believe the close bond he had with his pet was nothing more than a facade.

11	** The fact that it does not end with mourning for those events, but Perry happily holds on to the memory of the best day ever.

13	* Phineas and Ferb meet their counterparts, and the alternate Phineas sees Perry and immediately hugs him, thinking he's ''their'' Perry, finally come home. When Phineas tells him that it's the wrong Perry...

16	** Made all the more poignant when you remember how heartbroken our Phineas and Ferb were when Perry vanished for ''one day''. The alternate Phineas and Ferb have been without him for ''months'', at least.
17	* The song that plays after Phineas asks Perry to leave him and Ferb, since the he's not their pet anymore, "I Walk Away".
18	** "I thought you couldn't spell 'platypus' without 'us'." Though, after a pause, Ferb makes a reply that makes this more of a funny moment.
19	** "Hey, where's Per... oh, that's right."
20	* The scene where all of Phineas and Ferb's friends and inventions arrive one by one in all their glory, fully ready for battle. It's not a scene where you'll shed tears of sadness, but some may shed tears of joy at the return of all the past inventions and the realization that something really, really awesome is about to happen ([[SugarWiki/MomentOfAwesome which it does]]).
21	* When the main characters are all dangling off the side of the goozim cage, Perry is clearly in great anguish, knowing that if he fails, he will doom not only himself but also the four individuals who he cares for the most.
22	* A small one (and one that also doubles as a darkly humorous funny moment), but our Doofenshmirtz's reaction to Doof-2 revealing that his FreudianExcuse was something as minor and petty as ''losing a toy train''. Doof-1, who had a ''severely'' traumatic childhood, is understandably both confused and a little disgusted.

26	* Phineas learning the real reason why Perry kept his secret from them (so he would never leave them), and clearly [[JerkassRealization realizing what a jerk he had been to him earlier]].
