While they are there, observing the event (but of course not actually interfering), they meet, befriend, or otherwise become aware of John Doe. From their previous studies of history, they know that John Doe is scheduled to die at such-and-such a date, and such-and-such a time. In order to preserve the timeline, they have to let him die.

This creates a new timeline that ends in the human race being destroyed by nuclear war. The timeline is ultimately restored by Fitzgerald taking Kennedy's place in the motorcade while the president is safely returned to 2172, where he becomes a history lecturer at Harvard.

This is also what happens to Kori prior to the game's events, as Ethan's dad pulls her through time to a few weeks after she would've fallen to her death. This leaves her out of the flow of time for years, as Ethan's dad couldn't figure out a way to save her besides pulling her through a Time Hole.
