* AuthorsSavingThrow: Arcee's origins as a formerly genderless being made female against her will as well as being psychotically obsessed with killing Decepticons didn't sit well with a lot of fans. In response to the backlash, it was subsequently established that natural female Transformers existed. It's particularly telling that when Windblade's self-titled miniseries was announced, writer Mairghread Scott made it clear that Windblade was always female and wasn't made that way because of experimentation done without her consent.
** Barber also eventually adjusted Arcee's origins to imply that there was some dysphoria prior to the experiments with Jhiaxus. He didn't, however, retcon the millennia of thirsting for revenge or the fact that it left Arcee with a crippling case of PTSD, which creates its own...issues.
*** It was finally established in the "Optimus Prime" series that Arcee (back when she was still a man) asked Jhiaxus to operate on her in the hopes of dealing with her gender dysphoria. Though Jhiaxus was able to successfully alter Arcee's physiology and gender presentation by directly re-coding her CNA, he ultimately felt no need to involve himself further with the experiment and deserted her after the surgery was complete. The lack of aftercare Jhiaxus provided, combined with the trauma of her experience helps explain Arcee hatred for the scientist.

While it's understandable that he would be deeply upset (Ironhide ''is'' his best friend after all), abandoning the Autobots when they need him most and giving himself up to a force that wants his race dead over the death of a single soldier is just overreacting. Bizarrely it also crosses over with AngstWhatAngst; after that first arc [[ForgottenFallenFriend Optimus never brings up Ironhide until his return and doesn't seem to mind that he's working with the organization that murdered him]]. He's more angry about [[spoiler: Spike killing Scrapper, a confirmed war criminal and murderer,]] than he is about Ironhide.

* ItGetsBetter: The first story arc has a lot of pacing issues, {{Padding}}, and is over-all not very interesting for the most part. But once you get past that the pacing gets much better and the quality of the storylines jump drastically once you reach the "Revenge Of The Decepticons" story arc.
