* An episode was planned where Ensign Naomi Wildman from ''Voyager'' would appear, having followed in Seven of Nine's footsteps as a Fenris Ranger, only to horrify her old mentor for hardened Wildman had become in the process. It was never filmed due to the 10 episode count instead of the usual 13, and Matalas felt it would have interfered with the ''TNG'' reunion.
* There were numerous planned cameos from other ''Trek'' characters during the Frontier Day celebration, including the reveal that the Captain of the ''Voyager''-B would be none other than Harry Kim. Unfortunately, Matalas feared he would be stepping on ''WesternAnimation/StarTrekProdigy'''s toes if they had plans to bring Harry back and scrapped the cameo, meaning Harry ''still'' hasn't gotten a promotion yet.

* "The Last Generation" had a number of scenes and characters cut due to time and budget constraints, including Picard and Seven rescuing [[spoiler:Ro Laren, revealed to be NotQuiteDead]], [[spoiler:Data meeting with Soji]], Janeway being present for Seven's [[spoiler:promotion to Captain]] (which was denied by Paramount due to ''WesternAnimation/StarTrekProdigy'' being on at the time before it was unexpectedly cancelled) and an appearance from Kira Nerys. One wonders if these scenes might have been filmed had the budget not been spent on [[spoiler:rebuilding the ''Enterprise''-D set instead]].

* Creator/PatrickStewart's original intended ending for the series, as revealed in his autobiography, was to have Picard sitting in his office with his dog when his wife (who would have been kept ambiguous, though the plan was to have Stewart's actual wife do the voice over) calls out to him. Picard would have then gone outside with the dog, fading into history. However, the studio wouldn't' allow out, finding such a scene to be too expensive to film and deeming it unnecessary.

* Creator/PaulWesley discussed with the directors making Kirk's first meeting with Spock more of a big deal, but they convinced him to leave it as it was to establish the "curiosity" that would draw the two together further.

** Possibly the worst change in the script were numerous references to the fact that Data cannot feel emotions. This undid all the characterization from the previous three films with Data learning how to process his new ability to feel, and in the final film these lines have all been excised. Brent Spiner portrayed Data as still emotional. Also, Data in the leaked script seemed to think that he and Lore were the only androids Dr. Soong ever created, despite having met his "mother" in the 7th Season who told him that there had been numerous androids prior to Lore; it was just that none of them had reached Lore's level of perfection. The final script made references to these previous androids and even openly suggested that B-4 was one of them.

* The leaked script showed a much heavier reliance on comedy, and not just comedy but concurrent comedy, like Data asking B-4 "[[Series/WhoWantsToBeAMillionaire Is that your final answer?]] when the other android says he does not know the name of the ship's captain. Also, B-4's name was initially "B-9" (get it?) and the ending was supposed to be more of a confirmation that Data was "alive" in him somewhere. Dr. Crusher was leaving to chair Starfleet Medical, and the new First Officer was an unheard-of character named Madden, who appeared in a deleted scene, played by actor Steven Culp. Wesley Crusher was supposed to be back in Starfleet, transferring to the ''Titan'' as its Chief Engineer. Some of these ideas showed up in deleted scenes, such as Culp's walk-on or the reference to Crusher going to Starfleet Medical.
** One deleted line stated outright that Worf had been re-assigned to the ''Enterprise'', apparently back in his old role of Security Chief. This was nixed in the final production, and while Worf does seem to have returned to Starfleet from his diplomatic position, the idea that he had been assigned to the ''Enterprise'' or was no longer on the command track were seemingly done away with, as Worf still wears his red uniform and no mention of his being assigned there was kept, meaning he likely was there only to attend the dual weddings of Riker and Troi.
