The head injury gave her amnesia. By the time of the game she had partially, but not completely, recovered, so she still had some missing memories. She had been to Isle Delfino at some point in the past, so Mario and Toadsworth took her there in hopes that it would recover some memories. When Bowser Jr. claimed she was his mother, she assumed having him was one of the memories she had yet to recover. The head injury was also the reason she acted ditzier than normal in this game.

As we see in ''Videogame/SuperMarioOdyssey'', Bowser kidnapping Peach to marry her is something he'd be willing to do. However, instead of going straight to the marriage, this time he was hoping that he could trick Peach into growing close to Bowser Jr, and wanting to raise him, then after that, he'd pop the question, saying "Since you want to be his mother, why not make it official?" (or something along those lines). In other words, he was hoping that he could cause Peach to develop a case of StockholmSyndrome - he didn't specify when Peach would become Bowser Jr's adoptive mother because that would ruin his plan.

The inhabitants of Isle Delfino needed someone to get rid of the pollution and find the Shine Sprites for them, and when they heard that the legendary Super Mario was coming to the island for a holiday, they knew exactly what they needed to do...
** When you take into account that The Thousand Year Door reveals that there exists a Pianta ''Mafia'', this starts to make a whole lot of logical sense.
** All the villagers who are hoarding Shine Sprites, in particular the Tanooki in the boathouse, are probably employed by the Pianta Mafia, which is why the police don't go after them and force them to return the sprites.

Yoshi, in ''VideoGame/SuperMarioSunshine'', dissolves when submerged in water, just like paint creatures, because the Yoshis on Isle Delfino are just paint creations (remember that they are first seen in Shadow Mario's possession). Piranha Plants and Shy Guys, two of the main enemies from ''VideoGame/YoshisIsland'', are recreated as the goopy piranha creatures and Swooping Stus. [[EvilKnockoff Shadow Mario]] is reminiscent of Kamek, as a recurring enemy who appears at the end of each level and is Bowser's [[TheDragon right hand man]]. [[KingMook Petey Piranha]], meanwhile, is from the OTHER major battle from Bowser's childhood -- ''[[VideoGame/MarioAndLuigi Partners in Time]]'' -- where it is revealed he was brought to earth by the Shroobs. Given that he dissolves into paint in VideoGame/SuperMarioSunshine, he is most likely a paint replica of the real Petey (who subsequently appears in spinoffs).

Considering the theme, this troper always came to the same conclusion-that the Yoshi was made out of paint. It'd explain why we never see it as a green Yoshi unless it was dying, and why eating fruit causes it to change color. It would also explain why it had a weakness to water. Quite a few bosses and enemies were also made of paint and died when water was used on them so...

...is because he felt that Jr. was too young to know what happened to his real mother. Another reason was that he has been planning to make Peach his bride. His mindset was that by telling Jr. that his mother was Peach, he could ease him into accepting her as his stepmother.
