The film itself does not make clear why Frank killed the Harmonica's brother, but if we mean of the whole Wild West in the itself film revolves around EvilVersusEvil scenarios or BlackAndGreyMorality, by therefore, it is very plausible that the Harmonica's brother was a vicious criminal rival much like Frank, hence his death would probably come for reasons of revenge in him.
