At the end of 3-3, we learn that Cruise Control was given a list detailing ponies connected to KMA by Estella, and that when he told Overall Concept about it he was warned not to look into it any further for both his and his sister's sakes. Perhaps some mysterious villain killed Overall believing he had the list, but then discovered that Cruise Control had it and targeted him with the tornado.

!!Stream Line's grape juice contains [[PsychoSerum an illegal steroid]] that Overall Concept was bullied into being a drug mule for.
There's some potion in the juice that assists flying in some way, but overdose or withdrawal causes hallucinations and panic attacks, and so it's strictly regulated despite not being a true poison. Stream Line was dosing on it, and Rainbow Dash found out, [[BerserkButton hence her dislike of Stream]], but Stream was able to force her silence somehow, likely swapping her juice for Dash's and now Dash is worried she'll get in trouble if it can't be proven it was a frame job. Overall had to run the juice with the Pantomima twins before he got a more stable job (the vial Apollo and Trucy found was a container for the potion that he left behind when he broke free of the life), and the supplier found out he was planning to bust open their operations (possibly with Stream's help) to avenge the twins or protect the surviving Pantomima, [[HeKnowsTooMuch silencing him]] and then trying to kill Stream with the tornado.

In 3-1 Sonata mentions her ability to read others and find out their secrets to use them for her own advantage made her foalhood difficult, and with what she seemed to know about Trixie from Turnabout Storm makes it seem possible that they knew each other when they were kids. This could become a key plot point or clue in a future case. It also opens up another theory concerning Trixie’s black Psyche-Locks. It’s possible that Sonata was responsible for some tragic event/incident that happened to Trixie when they were kids that hurt her, like say possibly being kicked out of Celestia’s School for Gifted Unicorns, but Trixie didn’t know it was Sonata and thought Twilight was the one responsible and developed a grudge for her as a result.

Rainbow mentioned that she had never heard of the victim, Stream Line, before and then suddenly found her way onto the team even though her attitude doesn’t line up with the morals and beliefs the Wonderbolts represent. So, it’s possible she was able to join by using some kind of dishonest method, possibly blackmail, cheating, or nepotism.

Ok I know this sounds crazy with what happened in the last case, but here’s my reasoning. During the end credits we see what looks one of the twins in the Everfree Forest, specifically the cave holding the Mirror Pool. Another thing you’ll notice in the end credits is that one of the twins is always wearing a dress that conveniently covers up her Cutie Mark. It’s also possible that when the real one was killed it caused her clone to disappear and return to the Mirror Pool, since we don’t know what would happen to the clone if the original pony they were cloned from died.

Due to the events of Case 2, a lot of the major characters are on very hostile terms, [[spoiler: with Rainbow Dash and Scootaloo being angry at Sweetie Belle and Rarity for the former's actions and the latter defending them, who in turn lash back at them, with the Rarity resenting Rainbow for how quick she was to disparage Sweetie when she was first accused]]. Meanwhile, Rainbow finds herself being defended for a poisoning by Sonata, who she heavily resents for the events of ''WebAnimation/TurnaboutStorm'', making her [[BeAsUnhelpfulAsPossible very reluctant to cooperate with her]] despite everyone else's willingness to accept her HeelFaceTurn.\\\
In turn, it's very likely the truth of Overall Concept's murder will be that the culprit was wronged by him in the past in some way, [[SelfServingMemory or maybe even assumed that they were]], and refused to forgive him despite his attempts at atoning or reconciling. The truth of the matter will force a lot of the cast to put their own grudges into perspective, which will [[spoiler: prompt the Pegasi and Unicorn sisters to reconcile]], and for Rainbow, possibly helped by them creating a FireForgedFriendship throughout the case, to accept that Sonata has changed for the better and agree to start burying the hatchet.
