It just so happens that the timeline spawned from Eobard Thawne murdering Nora Allen is one where Eddie is a member of Team Flash, as Barry's friend, Iris' boyfriend/fiance, and Joe's partner. Thus, he would have a vested interest in making sure Eobard doesn't have his way. Coincidentally, it also leaves him in the right place, at the right time, to kill himself and prevent Eobard from killing anyone else via the GrandfatherParadox. It doesn't take long for Eddie to connect the dots and do what needs to be done.

If Eobard was never born than he wouldn't traveled in to the past, which wouldn't have put Eddie in the position of killing himself.
