* When you play through the game with a female Exile, the handmaidens are missing from the academy when you confront Atris the second time in the final act. When you're male, they are present and defeated by Brianna. But when you're female, the last we see of them is Kreia informing them that Atris "awaits and has much to share" with them. Then when the Exile arrives, they are just... gone. The entire academy is empty except for Atris herself. So, what happened to them in that playthrough? Did Atris kill them?

*** Nihilus is the prototypical Sith lord here. He's the evil, near unstoppable Sith baddie who intends to kill all the Jedi, and will eventually devour the galaxy in his attempt to stave off his hunger. In any other StarWars media, he'd be the BigBad who the Exile would kill to save the galaxy after overcoming Kreia's attempts to corrupt her or something. But in the deconstruction frenzy that is this game, he takes the back seat to the Exile's journey to understand herself and the force. Beating Nihilus doesn't actually change anything in the game's narrative, just as it has no impact on the Exile personally. He's just the stereotypical bad guy to keep Kreia looking a shade of gray instead of black.

But Visas and Tobin both claimed that he would do the exact opposite of that, and his hunger instead would become so powerful that he would condemn the entire galaxy to death. So... who was right?

* When Grenn visits the Exile, Atton, and Kreia at the end of their house arrest on Citadel Station, he explains that they have been cleared of possible charges for Peragus' destruction because a search team found evidence that the three of them were either imprisoned or incapacitated while the HK unit sabotaged its systems and murdered the miners. But... how could they have possibly found out? Peragus, including the facility, the asteroid field, and the entire planet, were decimated in the dogfight between the Ebon Hawk and the Harbinger as the former was fleeing the system. So logically, there would be ''nothing'' left of the station for the Republic search team to find to know what happened there or even clear the Exile and his/her crew's names.
