The antagonists in the second half of the show turn out to just be guys wanting to prevent a bad future from happening, even if they are unaware of the consequences of their actions on what they do to the past.

AbortedArc: A lot of plot lines got abandoned in between Seasons 1 and 2, mostly due to the dub ending during ExecutiveMeddling as a result of the duel real life Roma Sophie Cult incident. Others simply went nowhere, and some were due to decisions made when dubbing.
** In the initial half of Season 1, Rua received a bit of {{foreshadowing}} hinting at him becoming the Fifth Signer, specifically when it was brought up that the fifth Signer Dragon in Ruka's dreams looked a lot like his Power Tool Dragon. This would be ignored for quite some time once Crow became the Fifth Signer and he got Black-Winged Dragon in Season 2, with the identity of the fifth dragon not being revealed until the series was concluding, where it was revealed that the dragon was Power Tool's true form, Life Stream Dragon, and that Rua was not the ''Fifth'' Signer, but the unheard of ''Sixth'' Signer
** Towards the end of Season 1, Carly gives Jack a DyingDeclarationOfLove once he defeats her as a Dark Signer. After she is revived with the other Dark Signers, she is afflicted with LaserGuidedAmnesia and can't remember making said declaration, whereas Jack still remembers. This goes nowhere come Season 2, where Carly is DemotedToExtra and becomes one of Jack's fangirls alongside Mikage and Stephanie, and Jack shows no knowledge of the declaration.
** A major subplot in Season 1 involved Aki's psychic powers and the Arcadia Movement, a group of psychic duelists bordering on a cult run by the manipulative Divine, who is later revealed to have killed several people while trying to bring out their abilities, including Misty's younger brother. Aki's psychic powers are largely ignored outside of physically manifesting monsters, and abruptly disappear mid-season in time to bench her
against Aporia, Team Catastrophe, and only return near the outcome of the duel, the Ark Cradle and Z-one and Bruno's true identities are series conclusion with little explanation. The Arcadia Movement itself is never explored.brought up again, despite [[AllThereInTheManual Divine apparently surviving being eaten by Ccarayhua and currently sitting in jail.]]

He finally pulls through thanks to the large amount of effect monsters in his Graveyard, as well as some WorthyOpponent induced rashness on Jean's part. In fact, Yusei didn't have any cards left to draw after his last turn, and only won because Jean decided to try to win via defeating his monster instead of ending his turn instead of winning because of deck depletion.]]
