The cyborg enemies in M2 and Infinity are obviously your sheds. I mean, whenever you teleport, you leave behind a bit of an imprint of yourself. A mindless drone barely resembling you, but still in form. Tycho hacked into all of them and turned them into weapons.

I theorize that the Marine isn't jumping between realities/timelines in Infinity—he's using the Jjaro Junction thingy to calculate the likely results of different courses of action, and the One True Sequence is his actual course of physical action. In other words, you are playing through prophetic dreams.
Remember in Dune when Paul starts having numerous visions of possible futures, many of them bad? Similar thing.
