Across the whole series, I don't know if I can pick a singular favorite. But the Song of Storms, Stone Tower Temple, Lost Woods, and Ballad of the Goddess kind of fight for the honor.

It's the Over Lord!
While not in the game itself, there are several remixes of that theme (Stone Tower Temple) that are awesome. Like "Nothing's Set in Stone" for starters. There's also a dubstep version, for those so inclined.

Of course, the same can be said of quite a few Zelda songs. DJ Ephixa did a dubstep Song of Storms, which was later given lyrics by None Like Joshua.

I never even played the game, but the Dark World theme of A Link to the Past is just an awesome theme for an overworld. Huh, I suppose that A Link to the Past was the last console Zelda to have a "traditional" Hyrule overworld theme. Ocarina of Time had its own themes, as did Wind Waker, Twilight Princess and Skyward Sword. Majora's Mask bizarrely had the classic overworld theme, but also added in undertones that contribute to the game's sense of tension.

[up][up]There are notes here and there. I swear when I was playing TP that I heard the first few notes of the Title Theme of Zelda I. Honestly, my best guess is to signify the difference between the 2D and 3D games in their playstyle.

[up]This has been bugging me for eternity: what does IIRC even stand for?

As a general note, is ALttP much easier to control than Zelda I? My main problem with the original was that I'd end up taking damage from the basic monsters before I ever realized I was within sword range. That's kind of what I like about the 3D series, depth perception and Z-targeting make combat much easier.
