They were the same trope, but split off from each other, I believe.
The duplicate laconic is just an artifact of that. They're completely different tropes, as you can see from the description.
Magical Database is a compendium in some form or another that has all the information on things that go bump in the night.
Omniscient Database is more of a Magical Computer-type database where police can basically Google anything they need.
EDIT: Fixed Magical Database's laconic with the Laconic of its YKTTW. Is there anything else we need to do?

So, what's the difference between Omniscient Database and Magical Database? Apparently nothing, if you go by their Laconic pages.
There's a pattern, though. Omniscient has more actually criminological examples and Magical is mostly about supernatural repositories of knowledge in general.
