Advice on writing an amnesiac protagonist

So I'm writing up a sci-fi video game idea called Hypostasis (http://en.wikipedia.org/wiki/Hypostasis) set upon a human colony on the planet KOI-1686.01, run by the UN and their fictional UN Colonial Intelligence/UNCI, with a plot that is primarily inspired by the CIA's controversial 1960s operations and with time manipulation technology as the major technology of their time.

One thing that the time technology allows for is the revival of the dead but which comes with the cost of losing their personality. The protagonist who starts off as a member of special forces outfit of the UN which is excommunicated with many members being taken by the UNCI for their illegal mind control experiments. The protagonist loses their personality after months of torturous experiments which leads to the player creating their own character.

One of the things I aim to do with the amnesia as a plot element is subvert most cases of it's usage and not have the protagonist find out about their past life (it being completely lost to them) and work upon the psychological and philosophical implications of a person having an entirely new personality. Now from that brief summary I was wondering whether it sounds like a good idea with original elements, what advice people could give to aid me or whether amnesia is a Dead Horse and I should try and work on something else. Any help would be appreciated my fellow Tropers.
