I haven't played Far Cry 3 yet (I just got it for Christmas), so I can't say for sure on Vaas yet. But as for ones I know, my favorites are Saren and Harbinger, Handsome Jack, and Father Elijah.
...Agreed on Handsome Jack. I also like the Radio Man and Konrad, if they even count. There's also Alma, Kane, and Doctor Breen.

Kreia from KOTOR II: Plays everyone like a fiddle and is awesome in general. Plus, great voice acting.
Master Li from Jade Empire. Same as above.
The Practical Incarnation from Planescape: Torment. Not really sure if he counts as a villain, but you really get to hate the prick and reversing his attempt to take over your body is very satisfying.
Ravel Puzzlewell from the same game for being awesome in general.
Darth Jadus from Star Wars: The Old Republic. The man has a pretty cool scheme going.
Bob Page from Deus Ex. He has style.
Loghain from Dragon Age: Origins. Mostly for his amazing voice acting.
Master Van from Tales of the Abyss. He's refreshingly different from other JRPG villains. Also, unlike many of the villains in the Tales Series, his Woobie, Destroyer of Worlds status is downplayed in favor of his being a ruthless bastard.
Leland from Alpha Protocol. Because screwing with him is really satisfying.
Konstantine Brayko (sp?) from the same game. Dude is hilarious.
Albedo from Xenosaga. Mostly because of the 5 minute long Evil Laugh.

Anyhow, here's my list. It's just off the top of my head and in no particular order. I'll have to go into detail someday later as to why I chose them:

Of course, don't you know anything about ALCHEMY?!- Twin clones of Ivan the Great- Albert Wesker, Resident Evil: The most magnificent of bastards. I only really started liking him after DC Douglas started voicing him, though.
- Vergil, Devil May Cry 3: I liked him because he was such a badass, but so different from his brother. He wasn't evil for the sake of being evil, he was also ice-cold, and he's cool in Ultimate Marvel vs. Capcom 3, too. DMC3 was a magnificent example of Red Oni, Blue Oni in contrasting Dante and Vergil.
- I also liked (well, not like-liked) how Claudia Wolf in Silent Hill 3 and Walter Sullivan in Silent Hill 4 The Room were Anti-Villains with pretty tragic backstories. They were bad people, but not Chaotic Evil.
Oh come on, no mention of Hades yet? Guy's freaking hilarious.
I also like the X Parasites from Metroid because they are not really evil, they're just doing what nature intends for them to do. Ghey evolve and adapt to the conditions and are usually one step ahead of Samus. They are not by any means sentient, but they are very intelligent, and now that I think about it the only reason they actively avoid and attempt to kill Samus is out of natural instinct. I'm sure they recognize her as a Metroid rather than the Hunter.
