I think the most straightforward conclusion, based on what we know so far, is that she's going to react to what they learn next episode in a way that makes bad things happen.

I might recap. Anyone care to correct me if I'm wrong? Well, spoilers up until episode 3:
- 1000 years ago abilities developed. This time looked remarkably like our modern age.
- The humans with abilities took over the world within 500 years.
- That castle at the beginning of the episodes (circa 500 years ago) may have been the home of a someone who who used his powers to rule. It looks like he was overthrown.
- Now children who are becoming adults get their abilities tamed in a ritual and move on to a school that teaches them how to use their powers.
- Apparently children go missing at this school.
- The school has some sort of committee that removes children who either do not develop powers or are not able to use them effectively. These disappearances are covered up/not noticed.
- The school may also be haunted by some kind of monster that hunts children. This monster may or may not be part of the system that keeps children in line. At any rate it appears to be restricted to the school.
- There are many stories of monsters. Some of these stories may be true, some of them may simply be designed to keep children in line.
- People with out of control powers may actually become monsters.
- Something will happen when two powers are focused in exactly the same place. At any rate it's forbidden.
- Maria will do... Something catastrophic. Likely just sparking everything off, but possibly something more direct.
- Animals have changed. But some of them are robots.
- A rat-like slave race has appeared with their own language who worship humans as gods.
- The library (the robot who is the library) will be the source of information about the old world that causes the children to act.
There's a couple of assumptions in there. Sorry if laying it out kinda spoils the effect for you, I'm still not sure that I got everything though.

Well, as humans do all have telekinesis and other potentially destructive powers that they can use just by staring at something or someone, it is quite pragmatic to appeal to their good side by worshiping them.

I have to say, I'm really enjoying where this show's going right now. With The Reveal in Episode 3, it looks like the series' main plot is going forward.
So, when Saki says that countless lives would've been saved if it weren't for Maria, I have to wonder how it will happen. Will Maria just cause a catastrophe or will she crank a Face–Heel Turn on Saki and her friends, causing an all-out conflict?

Or it's not what she'll do but what happened because she was born, since when that line was said just after mentioning Maria's troubled birth.
Point taken. Still, I am looking forward to the next episode and finding out what really happened to the series' universe. Any thoughts?

So, new episode. This is the first time being based on a book has really hurt it; 'protagonists stand around while someone exposits' doesn't flow as well in a time-based medium. That said, it's all fairly interesting, and the plot is moving now

But still, the ceremony was worse than I thought because it also seems to involve an element of mental conditioning. Aka brainwashing.
I'd also guess that the monster is necessary to get rid of problem children because humans cannot harm other humans. In theory at least. I wonder about that though.
The Queerats are possibly created by humans also as a way around the restrictions that would otherwise prevent a human from harming the slave class (if it were human).
I like this episode. This is exposition true, but the build up from the previous episodes makes it worth it. Really looking forward to the next episode.
Maria's big turning-point-of-the-world moment may have been that one where she asks what "Boy A" did. But if it is that would be kind of dumb. It hardly entitles anyone to lay the blame at her feet.
