Dr. Nefarious, from Ratchet & Clank. The robot's goofy and bumbling most of the time, but when he has to fight, he reminds everyone why he's still in charge, as he can easily kick ass.
Runner up is Kessler, from InFamous. He's one heck of a guy. Future Cole going back in time to steel his past self to fight a superpowered monster? That's quite the planning and manipulation, man.

In terms of games, Sony is a little strange because they don't really have any obvious flagship title, and most of their popular series' don't have recurring villains. And the ones that DO tend not to have any distinctions that put them head and shoulders above the others.

Now I complete the Holy Trinity - excuse me - the Big Three of a specific type of Video Games: Nintendo, Sega, and Sony Computer Entertainment!
I have to say SCE, because Sony itself is a MegaCorp going back to 7 May 1946, and SCE is the branch of Sony making video games, and that branch goes back November 16, 1993. This one is basically a newcomer compared to Nintendo and Sega.
Still, this newcomer sure has loads of games under its belt...and not to mention a number of villains!
Sadly, I can't think of any SCE villains off the top of my head, simply because I'm not very familiar with most SCE games. I'm seriously tempted to cite Yim Lau Wong (you know, that Yellow Peril equivalent to Satan, who has Memetic Molester status and wants to destroy the world simply because Hell has gotten too full for him?) from Fear Effect, even though FE only appeared on Play Station and I don't think it's owned by SCE.
I hope you guys know more about this kind of stuff than I do!
