I'd say that the ninja would win, but it would be a Pyrrhic victory - the ninja manages to kill the wizard, but dies from injuries soon afterward.
That's assuming that the ninja doesn't just waste the wizard before he sees anything coming, though. If that doesn't happen, the wizard will fry the ninja unless his magic isn't practical for one-on-one combat.
This is a classic skill vs. power setup. Beyond that, any discussion without further detail of actual combatants is useless.

I guess it depends on the terrain and whether the Wiz's elemental powers allow for some sort of super-detection power. In an open field with the wiz detecting air currents or heat signatures or bioelectrics or heartbeats or whatever, it gets rather Pythonesque: The ninja is hiding in one of these bushes. KABOOM.
In close quarters where none of this is happening, the wiz would enjoy a lethal steel enema.
