Death Note ran in Shounen Jump, and of course had a Villain Protagonist famed for his mind games. I don't think there's any merit in forming stereotypes based on which magazine they're published in.
Yeah. I am not sure which mangas are Shonen Sunday, but at last Kekkaishi is a very standard shonen. Well, I find his immaturity more credible then most, but he is still an average shonen hero.
This is a characteristic of the genre, not of the magazine the manga is published on, I think.
Oh, Shonen Jump also has a 'non-standard' hero in D Gray Man (which is not on the main Jump magazine anymore, but it started there).

It's aimed at a somewhat older audience than Jump, but I'm not sure if this is likely to have much effect on the personality of the leads
Zettai Karen Children runs in Shonen Sunday, and while the main character is Hot-Blooded, she's not exactly a conventional shonen lead.
