* HilariousInHindsight: Bittersweet as the endings are, many have liken it to ''Anime/GurrenLagann'' ending where Nia likewise disappeared at her wedding with Simon. Ironically enough, that series likewise had a run on Toonami, and it aired exactly ten years after ''Gurren Lagann'' aired it's game-changing plot twist episode in which Kamina dies.

* AnticlimaxBoss: Past-Aku. Justified, as the entire series hinges on Jack being able to defeat Aku in a straight fight; it's part of the premise that Aku had to send Jack to the future just to escape their first fight alive. When a much stronger and more experienced Jack finally slips back into the past and faces a much less powerful and experienced Aku who was already weakened from fighting Past-Jack, the deed is done before the villain even understands what went wrong.

* TheyWastedAPerfectlyGoodCharacter: The Scotsman doesn't get a lot of time to shine, and isn't treated as particularly special among the warriors assembled to assist Jack. To add insult to injury, he is likely unmade by destroying the future in which Aku rules the universe.

* CatharsisFactor: Aku's reaction after he fails to stop Jack and Ashi from traveling to the past is this for the audience; he knows he's '''boned''', and so do we.

While most would agree that Jack's YankTheDogsChain moment when she disappears to be properly devastating, those who disliked the pairing felt that it dampened the finale's epicness with unnecessary, [[ClicheStorm predictable]] sentimentality.

* WhatHappenedToTheMouse / SequelHook: Past-Jack was sent off to the future, but now that Past-Aku is dead, it was left entirely unrevealed as to what kind of future this Jack will encounter, or even if he ''wants'' to go back to the past. This becomes more confusing when you realize that this effectively defies the concept of a StableTimeLoop in this universe. Had there been a stable loop, Ashi likely could not have died because she was still conceived in the bad future. Now that that future is gone, ''what'' does the new(?) Past-Jack actually encounter, and how would he react to it? Genndy has stated if anyone picks up the show for a sixth season (he's expressed his doubts but hasn't ruled it out as a possibility) it won't be him, and that this was ''supposed'' to be the end of Jack's story. Of course, one could make an argument that he didn't say ''which'' Jack's story would actually be ending....
* So many fans have complained about the way it ended, mainly that poor Jack never got a chance to be truly happy! So much so that many of them have drawn or written alternate endings and posted them on youtube. At least two people have drawn up petitions and posted them online begging Genndy to create an alternate ending to the show, and one has already gotten over 400 signatures! After all these years, the fans love Jack so much they want to see him finally happy after all he's been through!!
