* ShipsThatPassInTheNight: Calling it a "ship" would be inaccurate, however some people enjoy having Molly befriend Mewtwo from the first film. This is due to Entei reminding fans of Mewtwo and Molly reminding fans of Ambertwo. It certainly helps that Entei's voice actor, Dan Green, has also voiced Mewtwo regularly since "Anime/PokemonMewtwoReturns".

** The movie gives an idea for what Pokemon Molly could likely have if or when she actually does become a Pokemon Trainer: Teddiursa, Phanpy, Mareep, Horsea and Mantine. Teddiursa, at least, is confirmed in the credits, which show Molly playing with a Teddiursa in the real world.

* EnsembleDarkHorse: The 18-year old version of Molly Hale doesn't have much screentime, but her design has made her quite popular.

* {{Squick}}: Brock playfully flirting with teenage Molly could be this, considering Molly is actually a five-year-old girl. Then again, he's only trying to distract her.

* UnintentionallyUnsympathetic: A few people dislike Molly for refusing to understand that she might be hurting others or doing wrong, even when it gets to the point when it should be obvious even for a child of her age. This is [[{{Woolseyism}} mollified in the English version]], where the implication that Molly's mother was also taken by the Unown makes her behavior more understandable.

* UnintentionallyUnsympathetic: A few people dislike Molly for refusing to understand that she might be hurting others or doing wrong, even when it gets to the point when it should be obvious even for a child of her age.

* {{Narm}}: Entei, a mythical beast of imposing stature, kidnaps Delia by hypnotizing her with the sentence "You. Are. MAMA." What makes the scene so comical is the stark contrast between the childish sentence and voice actor Dan Green's BadassBaritone.

* {{Narm}}: "You. Are. MAMA!" Much less narmy in the Japanese version, though.

* SignatureScene: Charizard vs. Entei.

* AlternateCharacterInterpretation: The Unown appearing to Molly and granting her wishes can be seen as their way of [[TheAtoner saying "sorry"]] for what happened to her father.

* ToughActToFollow: Many consider ''Pokémon 3'' to be the best ''Pokémon'' film (though given its still-paltry score with critics and audiences on Website/RottenTomatoes, perhaps it's not saying much), and every subsequent film, with a few exceptions, [[{{Sequelitis}} is considered to be not as good or worse]] until they [[GrowingTheBeard re-grew the beard]] with ''Anime/PokemonIChooseYou'' and its approach of taking the yearly ''Pokémon'' movie in a new direction every time. Of course, it helps that this was the last film [[MyRealDaddy Takeshi Shudo]] wrote.

* NightmareFuel:
** The Unown in general. And the fact that their otherworldly, reality-warping power ends up in the wrong hands. So many people, including Ash, are put in danger and almost killed as a result. Furthermore, the Unown are sentient enough to want to maintain Molly's illusionary world, so much so that they ''really'' [[BerserkButton aren't happy when she wants them to stop]].
** The dimension that the Unown transported Spencer to. [[spoiler: He likely would have been drifting aimlessly through there for eternity.]]
** The way the Unown's powers, at Molly's command, affect Greenfield and those around her. A bulldozer that tries to break through the crystal barriers gets ''flipped'' and the man operating it narrowly avoids being imprisoned when the bulldozer becomes engulfed and crystalized.
** Entei's hypnotizing and abduction of Delia Ketcham. It's quite unsettling seeing Delia have her mind taken over and being essentially forced into being Molly's mother against her will, and as a result forgetting about her own real-life child. Luckily, she doesn't remain hypnotized for very long.

* UncannyValley: The Unown are [[TwoDVisualsThreeDEffects animated in CGI]], making them seem creepily out of place in the otherwise two-dimensional film. Given [[EldritchAbomination what they are]], this may have been intentional.

** Also in the Japanese version, Mrs. Hale walked out on Spencer for being such a workaholic. In the dub, it's mentioned that she mysteriously vanished one day and that the Unown may have had something to do with her disappearance. This gives some further (and more tragic) depth to why Spencer is so obsessed with finding the Unown, as well as giving a handy explanation for why [[spoiler:Mrs. Hale returns in the end credits (the implication is that the Unown decided to give her back too)]].

* ContinuityLockout: If you didn't see the episode "Charizard's Burning Ambitions" you'll be very confused as to why he's not with Ash and instead with a random woman at the start of the film

* UnintentionallyUnsympathetic: A few people dislike Molly for refusing to understand that she might be hurting others or doing wrong even when it gets to the point when it should be obvious even for a child of her age.

** In the Japanese version, Spencer Hale wasn't released from the Unown's dimension until the end credits rolled. The English version moved it to the sequence where the Unown are defeated (without disrupting the scene's flow at all) just to assure any audience members who'd leave without watching the credits that he's okay.
