* UnintentionallySympathetic: Shunack. While he is a WellIntentionedExtremist who wishes to undo the damages done to Earth [[spoiler:and correct his mistake]], he's still supposed to be in the wrong as he advocates for dangerous and extremist measures. However, some fans end up siding with his cause, arguing that it would be a good thing to destroy the Forest based on BlueAndOrangeMorality. [[spoiler:His [[MoralEventHorizon decision]] to destroy Neutral City out of spite marks the point where he lost most of the audience's sympathy.]]

* UncannyValley: The twin forest spirits intentionally fall into this. They are basically FairFolk, after all. Their attempts at mimicking human appearance and behavior is going to be spotty.

** The movie's theme song "With Reflection" is gorgeous. The full name is Chouwa Oto ~With Reflection~, and it's by KOKIA, a prominent name in anime music (the artist did a wonderful cover of "Desperado" by Music/TheEagles). ** The ending piece "Ai no Melody" (lit. "Melody of Love") is a beautiful, glorious mix of awesome which manages to be both a [[CrowningMomentOfHeartwarming Crowning Music of Heartwarming]] ''and'' a TearJerker.

His decision to [[spoiler:destroy Neutral City out of spite]], that comes a little out of nowhere, seems to have been added specifically to give the audience a reason to root against him.

* AssPull: [[spoiler:After Agito becomes a tree, he is reborn from a fruit dangling from some said tree. While it makes thematic sense, this ability was not hinted at.]]
* ClicheStorm: Almost all the reviews, both good and bad, noted that the film's main flaw was that it stormed all the tropes and Aesops made famous by Creator/StudioGhibli and played them straight, making it look like a mix of ''Manga/NausicaaOfTheValleyOfTheWind'' and ''Anime/PrincessMononoke''.

* IntendedAudienceReaction: Toola and Schunack are the only characters from the past, and thus have much more in common with real life viewers than other characters. Their bafflement, sorrow, disgust etc. for the setting is likely to be what audience reaction would be. Agreement with the later, even though he is the BigBad, is intended so one can see how, in this hypothetical situation, he can be mistaken.

* ScienceIsBad: While this seems to be the case, given what happened in the film's backstory, it is not really the case at all.
** [[spoiler:Genetic tampering led to plants destroying the world but this was due to one person's impatience in overstimulating the genes involved.]]
** [[spoiler: Science led to the creation of a volcanic superweapon but the danger of this weapon is acknowledged by its creator, which is why he put in so many safeguards to prevent its misuse.]]
** [[spoiler: Toola discarding her future necklace phone at the end is portrayed as a good thing because it is symbolic of her letting go of her past and embracing her new life. The fact that the necklace is high-tech is incidental.]]
** [[spoiler: The wise plants are indicated to be good, and they are the product of science too.]]
** Furthermore, any "technology is bad" message is undermined by the fact that Neutral City citizens are reliant on mining equipment and use old world supplies and Ragna can only survive in the desert thanks to water-extraction technology.
