* WereStillRelevantDammit: While the cast is younger than some of the contemporary series surrounding it, characters like Beale reek of trying to bring in younger audiences rather than just being the nerd on the side, and the longer the series went on, the more it made references to particular trends and things at the time. A game like ''VideoGame/{{Fortnite}}'' got namedropped as part of a nerdy comedy moment shortly after it really took off, and things like improving internet and computer technology has been an awkward highlight more than a few times, such as Season 12's Deepfake incident being used for a shock statement about the dangers of its capabilities.

* IdiotPlot:
** A large amount of "TheMole inside NCIS" storyline lasting multiple seasons relies on the fact that Hetty has a DarkAndTroubledPast and occasionally acts off-the-record or outside of jurisdiction, with the heroes fully knowing of this and trying to do their work in spite of it -- and [[ObstructiveBureaucrat every government agency investigating them being as unhelpful, antagonistic, and downright clueless as humanly possible]]. While the team breaks the rules to obfuscate investigation in the midst of conducting their own, they fully acknowledge they're doing so and still act to stop terrorist threats the entire time, but this long-running plot makes every other department look like idiotic assholes out to scapegoat NCIS for the slightest infraction and blaming Hetty with everything. Even the mere presence of an idea of a mole has people like [[HateSink Duggan]] chomping at the bit to have ''Hetty executed as a traitor to the country'' before any actual, tangible evidence exists. And [[spoiler:he's not even one of the villains!]] It's also not helped by Hetty deciding to repeatedly attempt a HeroicSacrifice to keep her team safe by throwing herself under the bus at almost every opportunity, which makes things harder for everyone and vindicates this gigantic farce to her opposition.
** Basically everything involving Mosley's plot throughout Seasons 9 and 10. Somehow a replacement team director that is supposed to be a HeroOfAnotherStory becomes the most unprofessional, spiteful, and downright ''stupid'' major character in the series when [[spoiler:her cartel ex-husband and kidnapped son]] are brought to her awareness, and [[spoiler:nearly gets the entire team killed or disbanded]] in the wake of her illegal actions, and it's to the point that she has to be PutOnABus to never be seen again after it all [[spoiler:because the Mexican cartel wants her dead for it]]. All the while Callen gets strung along by the RuleOfDrama and a vague obligation because he promised to help her with this which she ''repeatedly blackmails him with'', screwing him over with no way to back out of it. There's a reason why Mosley lands in the ReplacementScrappy pile.
