- Ass Pull: The shrunken cocktail weenies from Pee-wee's hot dog tree end up transforming all the grumpy townsfolk into children again so they can enjoy the circus. Mind that there's really no way Pee-wee could have known that they would de-age anyone who eats them, and yet his plan hinges on the weenies doing exactly that.
- Retroactive Recognition:
- One of the townspeople as a kid is Screech.
- Benicio del Toro is Duke the Dog-Faced Boy.
- Sequelitis: The movie did poorly at the box office and was savaged by critics. While it was Paul Reubens' indecent exposure incident three years later that really damaged the Pee-wee Herman franchise, this film probably would have done a pretty good job in that regard all by itself. Having zero ties to its popular and well-loved predecessor did the movie no favors, either.
- Squick:
- Pee-Wee's relationship with Gina is quite disturbing when you remember Pee-Wee is basically a child in a man's body.
- Pee-Wee chews up an appleworm to feed the baby birds. It also doubles as a Heartwarming (feeding them) and Funny Moment (gagging and spitting afterwards).
- Spiritual Successor: To Pee-wee's Big Adventure, though only Pee-wee himself and composer Danny Elfman return.
- Lynne Marie Stewart who played Miss Yvonne on the TV show appears and had a small role in the first film, appears in the supporting role of Zelda the Bearded Lady.
