Okay, now that that's been said, on to theorizing! Timmy is a Time Lord.
And the series ends with Doc saying, apropos of nothing, "Well, Timmy, it's... TIME for you to go to your home planet." Cut to Timmy waking up in a testing chamber. When he exits, the others make fun of his score: theta sigma.- That would be simultaneously the stupidest and most awesome way for the series to end.
- Supported by the fact that Timmy's parents only exist when convenient to the plot.
Doc stole whatever it is that makes regular items into time... items.
Let's face it, he is not the intellectual he attempts to present himself as. The real question is... from who?- Exactly.

The basement kid from the Christmas episode is a ghost.
He's been haunting the Time.. Lab this whole time, it's just that he doesn't really do much, so the guys just ignore him.- Also, how appropriate that a ghost appears in the Christmas episode.
- There's room for a Ghost Adventures parody in there.
