Maybe the mechanisms in his head are much more intricate than those in the rest of his body. So it's easy to rebuild his body, but his head, not so much.

* The trump card Wily gave Zero to overpower X is the perfected Double Gear, which lets him briefly gain overwhelming bursts of speed and strength. Zero would later use it in his original fight with Sigma to dart under his saber strike to rip his arm clean off his shoulder socket.

After the events of Power Battle and Power Fighters, Bass would snoop around Wily's secret hideouts and eventually discover Zero, still incomplete and slumbering as Wily slowly added completed parts to his chassis. Zero was sufficiently assembled to awaken, and Bass used this time to talk to him, explaining his own existence as a counter to Rock, and influenced his personality to be biased against blindly following Wily.

This results in Zero questioning Wily's motives and plots against Rock and later X, which naturally upsets the doctor, who then seals Zero away for years with the Virus to take total control of his body, to turn him into a weapon to assassinate X.

In addition, he unloads the weapons from his system memory to make room for the lab tools that he copies to do his day job as Dr Light's lab assistant. Since he rushes into action at the start of each game, he doesn't usually have the time to download the older profiles of his master weapons.
