Indeed in Ken 10, Ken explicitly cites the time outs as being caused by a limiter. The only time the prototype Omnitrix explicitly powers down; in War of The Worlds, when Ben had overused the Omnitrix's cure function on the DNAliens, which also tires ben out, something that doesn't happen when he times out.
However in Ultimate Alien, on at least two occasions it is referenced that the Ultimatrix time limit is shortened by additional transformations or going Ultimate, something that makes sense as a battery issue but not from a limiter.
The logical explanation therefore is that when Albedo stole the Ultimatrix, it's power core was incomplete, and his substitute does not afford him, and later Ben, the same power as the power core in the Omnitrix.
