- An achievement for using Hulk's special move on Loki is titled "Puny God", said special move is also downright similar. Additionally, the achievement for collecting one billion studs is "Billionaire Philanthropist", and the achievement for Hulking Out 50 times is "I'm Always Angry!". The punch Hulk gives to Goblin looks familiar...
- The achievement for hundred-percenting the game is "You Win a No-Prize!"
- Naming a character "Trevor" in the character creator gets you the achievement "The Toast of Croydon".
- The achievement for performing your first sky-dive from the Helicarrier is "Falling... with Style!"
- This one in particular doubles as a Creator In-Joke, as the video game adaptations of the first two Toy Story films were some of the earliest titles by Traveller's Tales.
- One level is titled "Red Head Detention".
- The achievement for playing as Agent Coulson is "Welcome to Level 7".
- Having Magneto drive the Magneto-mobile to the Baxter Building will unlock the "Menace of Magneto" achievement. Menace of Magneto was the name of the Fantastic Four cartoon episode that introduced the vehicle.
- One Gold Brick mission has a SHIELD Agent tell the player "Snakes...why'd it have to be snakes!? I hate them! How'd they even get on board? Director Fury told me specifically to 'get these gosh-darned snakes off this gosh-darned Helicarrier'. I may be paraphrasing slightly."
- Sandman: "I'm melting! MELTING! ...No wait, I'm solidifying. SOLIDIFYING!"
- Mr. Fantastic replicates the self-as parachute maneuver from The Incredibles.
- In the bonus level "House Party Protocol", building the turntables for the party gives this gem:
- In the X-Men level, the trophy awarded for completing it is Juggernauts and Crosses. Especially since the main series deals about racism as a whole.
- When traveling to meet up with Thor to go to Asgard, Johnny mentions that there's something about the rainbow bridge that makes him want to race on it.
- During the mid-credits scene, Black Panther leaps in front of the sun and his silhouette makes a very familiar symbol...
- In one sidequest, Kingpin attempts to have a SHIELD agent killed Goldfinger-style.
- In exchange for helping to save the world, Nick Fury agreed to give the villains a head start before going after them.
- In level 12, Captain America and the Thing fight who they think is Magneto. Alas, it turns out to be Mystique, not Magneto. Magneto is in another place... and unlike the original game, the "other place" isn't just the next room.
